After I chosen the Federation, I still can't get into the account bank, nor could I access the EC bank. It also seems I can't use the freighter bank either.

Many of the Lobi ships have found their way into the C-Store and Mudd's Market. So, my suggestion first off is to remove the ships in Lobi store that has a copy of the ship that are in Mudd's Market and the C-Store.
