Same problem exists on XB1 and I would assume PS4 too. Not game breaking but incredibly irritating.

I agree that they all might be a low priority but I believe you are talking at cross purposes, these are not floor or purchased trophies but are PS4 Trophies / Xbox Achievements, as in Steam Achievements.

Yes I'm seeing the same. Romulan at rank 53: 1 Ground skill point not able to allocate 1 Space skill point not able to allocate 3 Specilization points not able to allocate Rank 50 trait working. It started yesterday for me. I normally get 100 for the first run and 45 for the second, so it's definitely working on this side.

That's odd then, it appears to be awarding you correctly for the first run but not the second. I have asked a couple of friends for their results and they have confirmed inline with me. We are on Xbox though, so unfortunately that does little to help you..

How many marks are you receiving for: 1st daily run of Crystaline (I get 122marks) 2nd daily run of Crysaline (I get 67marks)

If that's the mission that requires you place a trophy in the mess hall then you can do that via your ready room. Go to the trophy shelves in your ready room and when you interact with them you will be able to scroll down to mess hall / place on floor.
