My Counter-Command Multi-Conduit Energy Relay Console MK XII also lost some damage output just by adding it to the upgrade screen. Went from +13.1% phaser/disruptor damage and +26.2% radiation/photon projectile damage to 11.6% and 23.2%. Lame. Though my tachyokinetic converter console actually gained some stats just from…

Just adding that I also lost my [CritX]x2 modifiers when I upgraded my Romulan Plasma Pulsewave Assault MK XII. Too bad I didn't read this posting before I tried it.... rats. Submitted in game bug report as well.
