Once you're level 50+ you open up your character sheet (U default) and on the top the rightmost tab should be reputation. From there you go into whichever reputation you have marks for, slot the daily project, fill it up and join the grind.
If your account is totally new to a reputation, then the daily project will give you 2500 progress until you get to 100k aka tier 5, so it will take 40 days. At 100k you get sponsorship for that reputation, this is an automatic thing now so all you need do know is from now on you get double progress for your reputation projects, so 5000 from the daily project, and this applies to all characters on your account now and in the future. Maximum reputation is 250k which is tier 6, which would then take another 30 days at minimum.
There should be a reputation tutorial with the yellow text boxes like the other tutorials, but that may not show up till 50+.
The reputation projects are there to increase your "reputation" with that particular faction. At higher tiers of reputation you can get the privilege to pay more rep marks and dilithium for various gear. You probably don't want most of the gear in the reputation system, especially as you can only equip so much, but you'll probably want some from several reputations. Tier 6 in most reputations also opens up some alternative weapons for the reputation set, in other words a reputation that offers a phaser weapon for a set may offer a disruptor version of that weapon at tier 6.
However reputation tiers also open up reputation traits which you can equip and unequip just like personal and ship traits. You get new ones every tier, and at tier 6 they are improved to a better version. So you very likely do want to do reputations that don't have gear you want because they may have traits you want.
The gear you can buy requires a good amount of reputation marks, dilithium, and something called elite marks (only one or two reputations don't have elite marks, most do.) Elite marks vary with each reputation and take up an inventory slot, annoyingly. You may get one when you open up the reputation project reward boxes, and you will get 5 and a bunch of marks once you hit tier 5 in the reputation. You can also buy one, once per day, for 100 marks from the bottom project slot in the reputation screen, and you always get an elite mark from advanced queues. Finally at tier 6 you get a permanent account wide discount on reputation gear, it should cost half as much marks and dilithium, but it still costs the same number of elite marks.
Overall its a pretty big grind to level them all up. How you tackle it or whether you tackle it is up to you.
This game has always had serious issues with documentation. In closed beta I was typing up a list of the ships on the forums to list out their console slots and Boff seating and so forth because that information was literally no where else to be found. They didn't add any ship information for a while after launch. You had to buy the ship to know whats in it. It isn't a good idea for games (not a good idea for legislating either.)
Still it is also your responsibility as a player/buyer to know what you're getting before you get it.
This is automatically done and hasn't been turned off. You've probably skipped them by accident or are not yet Level 50.
As for Lobi Ships, those that are T5/T5U are useable only after level 50, T6's can be used at any level once you have completed the Tutorial. This function is ONLY useable on T6's.
I also saw your other post and got the impression you bought ships with Phoenix Tokens. Be aware ships are only awarded with Ultra-Rare and Epic tokens, but the same rules still apply. There are Admiralty tokens you can buy, but they are not actual ships.
No. STO initiates the relevant tutorials when things become useable. For Reps and Specializations it's Level 50, for Admiralty it's Level 52. You will be prompted in the menu when they become available.
One thing I noted recently is that just following the storyline on a brand new character, I was finished with New Romulus storyline in the mid 30s. This is well below 50, obviously, so you can't use the reputation system yet, but you can get reputation marks and start wondering about them. Its actually a bit worse than that because you can run the new patrols at almost any level and get marks from them. Either way, you get marks and have no way of actually using them pre-50 and won't be told about them at all by the game until you're there.
The problem is that they recently reorganized the storyline and removed a bunch of things that used to be in the main story pre-New Romulus until level 65. This means that new people like yourself can be following the story and get into things you have no business being in before 50. New Romulus and the Dyson Sphere are basically those, because of how they work and how they are predominantely oriented for getting reputation for those two reputation lines.

Maybe, but the issue with these reputation zones is that they don't scale people up to 50 or whichever level, only down. They would have to fix that, and other outstanding issues that exist from the reorganization of the story.

Well, being Level 46 explains it. You might be a little overwhelmed with Rep and Specializations at first, but take it one step at a time. Specializations accrue 1 point per every time you fill your XP bar, and you will eventually earn enough to fill everyone of them. Reps aren't hard to track. Your Rep Marks appear in your Assets UI, and each of the 13 Rep's has trackers. You'll earn extra Marks, Elite Marks and Dil when you hit Level 5 in Reps.
When you hit Level 52, Admiralty will open up. It is important to remember that you need your ships you have collected in your active Roster, and they will register automatically. You get 1 card for each ship 'type' only, but you will collect some single use cards. Admiralty runs similar to Duty Officer Assignments. To run 'efficiently' I would recommend a minimum of 35 cards. You can buy a few 'cheap' ships such as 'Mirror' ships on the exchange to bolster your roster if you're short on Zen or such to acquire other ships. There are 4 Admiralty cards within the Uncommon tab of the Phoenix Tokens. Admiralty can be quite lucrative.
Rep and Specializations has never been all that important in gaming. I'm to busy trying to protect (or take over) the galaxy to be worried if the universe knows my name.
I play plenty of them. I've never worried about Rep, just getting the missions done, and saving the damsel/Kingdom/all of existence! Been doing it for... 40ish years in one medium or another. And online since 2013.
I like your mentality. STO is not competitive, and you don't get anything for being 'best' here.
But a word of advice....Reps are well worth doing. They open up more equipment options and you gain access to some very useful traits that make saving the Galaxy a little more satisfying!
This game is quite rewarding, even for casual players, especially those that invest their time.
The final verdict is that the perpetrator of this crime is guilty and will spend fifty years in prison for the murder of a Reman named Slamek. He definitely is not a lucky yahoo.
