I'm all for it. My only request: it be able to take on the appearance of any other shuttle/fighter/hangar pet that you own.

Nice ideal but i am thinking more of a upgrade token for your shuttles you have. That would preserve the look of the shuttle why still gaining the benefit of being a t6.

This program, though reasonably normal at times, seems to have a strong affinity to classes belonging to the Cat 2.0 program. Questerius 2.7 will break down on occasion, resulting in garbage and nonsense messages whenever it occurs. Usually a hard reboot or pulling the plug solves the problem when that happens.
There will have to be a prerequisite period of time where it would be OP and causing extreme lag in STFs, and rubberbanding everywhere else. :::::hee, hee, hee:::::

Can I expand on the concept by advocating a T6 Risian Jetpack? Assuming to-scale with ships, you'd be virtually untargetable by clicking, virtually invisible on any space scale, and far more maneuverable than even a T6 BoP.
Of course, you'd have to buy the chain gun Khan used in ID to have a chance of hurting starships, but hey, you're already in for 6k Zen, so why not splurge for another 3k?
While some might see this as a silly suggestion, I do not. Your proposed concept details seem viable.
Years ago, I was part of a Fleet which decided to run the Tau Dewa dailies as a group in shuttles. It was hilarious, nerve wracking, and very fun all at the same time. Here's hoping someone at Cryptic looks at your idea and decides to explore it further.
A six year old boy and his starship. Living the dream.
I would love to have content for not just shuttles, but more ships.
Cryptic allows us a bunch of Ship and Shuttle slots in which we can store equipped ships, but actual gameplay mostly restricts us to one ship at a time.
We currently have PvE Queues to do shared "set-piece" battles.
We have the admiralty system that lets us send "admiralty cards" on scenarios that are implied and never seen.
And we have sector space - which must be manually navigated to explore episodic and non episodic missions, dailies (patrols and otherwise) and sometimes foundry content - that can be interacted with by flying 1 configured ship through sector space to reach - and about 3 or 4 of those episodes require a shuttle.
Can we not ask Cryptic to combine these into a new system that
1. mixes the ideas of randomly assigned admiralty missions, "chained" DOFF tasks, standalone missions, episode missions and foundry missions to create a new "scenario" abstraction where at any point an account can have a list of available randomly assigned scenarios available to play. Some of these will be chained - i.e. episode content. Others can be random picks from the foundry, and/or "Cryptic" created foundry missions that look similar to admiralty or doff tasks.
2. Without leaving their social hub (the bridge of their primary ship, a fleet holding, etc.) players can choose from their equipped ships and send them on these scenarios.
3. When a scenario is ready a player can choose to play it using a screen "exactly" like the join a PvE queue screen. The server will create the mission instance for the scenario and the player (and any team/group members) will be warped to the starting location. Exactly like when a group queues for a PvE (or PvP) TFO.
Lots of daily tasks - dilithium mining and so on - can be performed using a shuttle, which would allow capital ships to be sent on more lucrative missions. Additional patrols, community (foundry) created scenarios and official renditions of Admiralty missions as a playable map could support shuttle oriented content.
Shuttles can be a lot of fun but like a lot of things in this game, shuttles are abandoned from further development. It's a shame really because the old days of 20 players each using Romulan Hyperplasma torps to rain down giant throngs of hyperplasma death in fleet alert have been dead and buried for years now.
Bottom line is most players are space poor and shuttles aren't utilized often enough to warrant an actual decent build in the mind of 99%+ of players. A sweet new "T6" shuttle would be interesting on it's own but without enough meaningful content in which to use that shuttle, it would surely be a waste of resources to develop.
When you see "TRIBBLE" in my posts, it's because I manually typed "TRIBBLE" and censored myself.

And no, not paying $10 for a shuttle that is only useful on 2-4 missions.
