Are Captains, allowed to use 'shuttlecraft', to carry out missions?

I have a 'CAPTAIN', (Level 32), who's been ordered to go to STARBASE 39 SIERRA, and secure a shuttle, or fighter, and make his way to a ROMULAN facility where the ROMULANS may be utilizing BORG technology to expand their military. I am stuck at STARBASE 39 SIERRA, because I CAN'T GET A SHUTTLECRAFT, because the dock master in the SHIPYARD won't assign me a SHUTTLECRAFT. Because apparently 'CAPTAINS', don't have sufficient rank to access SHUTTLECRAFT.

Please tell me, how do I carry out this mission?

desoto (admirals office) - speak twice ,select the green optn at the end (you will get a extra ship slot !!)

in the shipyard there are 2 officers one with ship icon above (usually used to get ships and shuttles)

and one with exclamation icon ,speak with this one (after green optn it looks like nothing happens but you can go to the next step!) - then with the ship icon one - take the type 8 shuttle for free -

in order to go to the next optn. in the mission, we need to take the type 8. but after that the mission can be done with any shuttle ...

if above steps don't work try to drop the mission ,delete the type 8 in your ship roster and take the mission again ...

Thank you for your help with this matter.
It can sometimes help to bring up your mission journal (J key), go to the "in-progress" tab", then set your current mission as "make primary" using the button at the bottom of the journal UI. This can help bring focus to your list of tasks of tasks to do to complete the mission without missing any steps and also highlights the mission's location in yellow on your sector space map.

There's alternate shuttles available, one which can give you a reasonable advantage over the free one for 34,250 EC. The Danube Class Runabout gives you an additional console slot for a total of 3, slightly better hull and shield modifiers, and most importantly an ensign boff ability slot.

Also, you can use your main ship's gear in any shuttle (deflector, engine, shields, etc). You don't have to use the shuttle gear, but I'd suggest keeping the omni-directional beam it comes with and sticking with photon torpedoes due to their rate of fire.

Just to add, if you are into using the C-Store, you can get a Delta Flier for 500zen, which gives 2 ensign seats. I won't say whether or not that's worth 500zen (about $5), but it's an option.

If You're planning on running a lot of missions with a shuttle craft then it might be worth it but for 1-2 that need a shuttle it's really not worth it (especially as 1 of the missions that demand a shuttle craft is now an optional side story).

That's true. I got one a lot of years ago, so I guess it was worth it... lots of toons and missions, but yeah, for a new player, not so much. Then again, the same could be said for anything from the c-store, and I suspect the devs wouldn't want us saying things like that.

Doesn't make it any less true though ... Let's be honest, any ship lower than T6 is just a bad purchase these days, because you level up so fast you barely get time to use it! Unless it has a particularity sweet unique item with it, such as the Plas Leech, Valdore Console, or Wide Angle Quantum etc. or you just really, REALLY, need that ship costume.

Now if purchasing c-store shuttles or fighters unlocked an 'epic' variant of a Hangar Pet for you to also use, then it might actually be worth it. Although a cloaked "small craft" does make 'The Vault' a cake walk, so that might be the only exception.
Oh, hoho hohhhhh, Oh,, hoho, hohhhhh
