1.9.10-staging Arch Kernel 4.7.10 (can't imagine the distro would matter much... but perhaps its something with the debian distros)... its running for me. Perhaps try a staging build if your not running one now and play with the settings for GLSL support... and possibly the different offs screen rendering modes. Also make sure you set the amount of video memory you have instead of leaving it to auto.
I have been running it the last couple days in a VM... but I have a second video card to pass through to the VM along with my second monitor. Not ideal... but it saves me having to run a stupid dual boot for one game.
When you run winecfg, what windows version are you emulating and do you have any libraries overrides and if so which ones?
Also using PlayOn Mac, patched fine, launched the game, got the cr4pdic cryptic screen, get a tiny amount of the grey bar start filling in and then it crashes.
Will wait and see if there are any changes with the next patch, if it still doesn't work then I guess STO is dead to me, again.
Macs and other non Win10 users must prepare to be assimiladed. Only Win10 will remain. No free of choice. Resistance is futile. SAD
And then I for one will not EVER touch it, not interested in using it and refuse to PAY them to test their OS because they can't be bothered to do it in-house.
I kept crashing on newer versions of Wine, but 1.7.40 managed to launch the game. I always had some issues with freezing screen on this version, so will try 1.6 tomorrow, but generally it looks like a success. I don't crash on Cryptic screen any more.
(I'm using PlayOnLinux, so can easily switch versions to test them.)

Windows 7 set.
Overrides d3dx9_24 -> through d3dx9_43
Using OpenGL direct draw render (not sure if its needed)
GLSL Set to enable (again not sure it matters)
Set off screen render to pbuffer.. also not sure it matters.
I will say though its running but it seems like it was a few frames a second lower. I played earlier and I just ran it in a VM instead... I know most people don't have second monitors and video cards to do that with.
My Linux card is a Geforce 750TI nothing fancy... running the 370.28 drivers.
EDIT - didn't screen it... but under staging I have flipped on CSMT as well. (should be the first option under staging) I don't think this should make much of a difference but STO might run slightly faster with it on.
For those that got it running on 1.6 engine, do you see the new lightning system? I am noticing some change but can't swear on it.
Unless you get it to work with the DX11 path you won't be able to select the 2.0 lighting engine.
Wines DX11 is pretty spotty... and Cryptics games have never been the easiest to tweak in Wine so I wouldn't count on getting that working. Soph says he got it working in DX11 though... so give it a shot, I would suggest using the MS DX libraries for sure though. If you are really planning to run DX 11 I would just dual boot (as much as I hate running MS anything)... or use a VM if you have a second monitor/video card. (the dual boot is more viable I think for most people)
Sadly yes I'm considering getting windows on boot, but I don't want to..
At least if you feel like you have to do the stupid dual boot... you can strip windows right down. It is annoying that it seems to be only MMOs that force me to consider TRIBBLE around. I have been using a VM... but that only really works if you have a second video card you can dedicate to the VM. I haven't touched windows in months... I broke down and setup the VM to play this and GW. Stupid me. To bad Cryptic didn't go after the steam machine market instead of the fickle console kids.
I was able to get the game to open in Wine 1.5.1. The graphics are god awful post patch. The game loads but it is looks like a 90s game now instead of what I am used to. Very disappointed may have to quit the game if I can't find a solution that would make me pretty sad. I am running a beast of a MAC as well with a 2 GB memory card so it is not my hardware at this point.
Tested it on 1.6. As soon as I logged into sector space, I crashed with a pop up that I don't have enough video memory. Moved to 1.8 and the game worked but....
Not sure it's me or their "updates" did this.
Part of the Lukari girl's outfit was red crosses too.
@guljarol I saw artifacts like that as well, sometimes the entire screen was red X.
Got the game working on 1.9.10, 1.7.22? but ultimately settled on a Wine Engine in the 1.6 range as 'best fit' - it ran the game well enough and didn't show red X.
The amount of shader and vertex errors listed while the game stared up was off the charts.
@thestargaze How were you able to get the 1.6 engine to run on your mac? I can't even get the wine configuration window to come up thru POM with 1.6.2. Would seem to imply that something in my settings or something similar is incorrect. Thanks in advance to anyone that can help.

I keep getting those errors on the bottom of the screen all the time, especially in space.
Wine version 1.6 working decently for me using PlayOnMac. Posted the details in the support section for what it's worth but thought I'd mention it here since the support section doesn't seem to show most recent posts while in forum view for some reason. Wouldn't want folks to see there are any issues with the game lol.
For me, I am using Playonmac. I installed steam on playonmac because at the the time sto was not there or not working on the mac I am using. About 2-3 weeks ago every time I login in on the sto launcher through steam, when it says patching on the bar it will still show patching for a long time. When I click on the options button the launcher freezes. I have checked that I have updated software on the mac and checked my firewall. Last week I installed sto on playonmac and it was working that one time and now it crashes, even after verifying. I have reinstalled both sto and steam on playonmac but still get the same problem.

You may have missed the greater truth of this thread:
1) "out of the box" wine emulation is broken for some reason now since the 10/25/16 update.
2) you can definitely configure your Wine Engine within your preferred Wine wrapper to a working version
3) Most compatible Wine Engine version seems to be the 1.6 range, YMMV
I can confirm that the game starts with Wine 1.6 and after one successful start it then runs with wine-staging 1.9.20 again. The earlier crash occurs at or close to the shader compilation early during startup so I suspect that the problem will return after next patch when the shaders need to be recompiled again. It remains to be seen though and at least there's now a workaround.

I made an additional observation. An empty or deleted Gameprefs.Pref file makes the crash return but adding a single line to that file makes the game start normally, albeit after the shader compilation was completed in version 1.6. But perhaps something to try for those who are unable to use Wine 1.6.
PrefEntry GfxSettings.DeviceType Direct3D9Ex
You may have to remove the "Ex" if your video card only supports the regular DirectX 9.
Servers just came online. Entered the game and it looks like TRIBBLE. I too have the red crosses instead of proper textures on my ship and the bottom left corner was filled with shader compilation errors. Well, well... can still do basic stuff like doffing.
FYI everyone:
After patch 10/17/16 i loaded the game with Wine Engine 1.6.2 and everything looked/worked fine.
On a whim I tried using the Wine 1.9.20 Engine and all is good.

I was pretty sure I had GLSL support enabled... I may have flipped it off messing around.

I noticed some difference. In New Romulus Command floors and walls very a bit more reflective. Like they polished the floor and it was shiny

Also, lovely blue... screen of death?
Ty, I will try that this weekend.
