Depends on the crusier and the build but "All Hands on Deck" from the Presidio and "Emergency Weapon Cycle" from the Arbiter are at the top of the list. Aside from that it's all very build specific.
I wouldn't consider anything 'must have'. You can do fine without any starship traits.
But if I had to pick two traits that give the most interesting advantages then I would say AHOD and Reciprocity. Never cared that much for Emergency weapon cycle, although I do enjoy flying the Arbiter a lot more than the Presidio or Phantom escort.

There are lockbox traits to make your build even more optimal, but I don't recommend getting lockbox ships only for their traits.

A 15% damage bonus clicker is better than a 20% passive bonus?
You have to stay moving for Pedal in the Medal to stay active while the 15% Bonus is active when you click Brace for Impact.

He did say cruiser and I consider "must have" as something for all skill levels. IPttM is better for more experienced players and more maneuverable ships. All it takes is one slip of the throttle to drop your stacks and you have to build them up again.
That's why Anchored is a option too, in terms for Personal Space Traits since all you need to do is stay still and gain +20% All Damage but lose Resistances.

I hope the AoY Temporal Agent event releases on consoles since it has a lot of nice benefits aka Superior Starship Traits from the Primary Specializations and etc.

It is not one of the top traits, but I like Checkmate from the Yorktown.
I use Checkmate too, even though that's mostly for the fact I use it on my Sci Temporal Agent alt. Particle Feedback Loop is pretty good too +150 Armor Pen by usin' Exotic Damagin' Abilities but its from the Eternal.

I think the "best" ship traits depend on your play style and your ship.

(While Subsystem Redundancies is slotted, firing a Spinal Lance, Javelin or Beam: Overload I, II and III will trigger a shield heal, a shield hardness buff and will restore offline shields.)
and the Guardian Cruisers Desperate Repairs
(When critically hit:
• Grant 1 Desperation counter for 120 sec.
At 3 counters:
• To self: +5,000 Shield Regeneration.
• To self: +25,000 Hit Points.
• Prevents gaining Desperation counters for 60 sec.)

The one downside to the Desperate Repairs trait is that you can't choose when to spend the counters. If you recieve a crit and you're at full health, it will still trigger.

Also the New Romulus Reputation Torpedo has short cooldown too...

Wasn't there a Reputation Torpedo (i think it was from Omega - the Anti-Borg one) that loaded a torpedo into launcher every 6 or 12 seconds up to 6 torpedoes, and then you could fire them one after another - would that trigger the Super Charged Weapons Trait stacks too?
Also the New Romulus Reputation Torpedo has short cooldown too...
That would actually be considered a single torpedo salvo. But since the it recharges quickly and it does not have a very long cooldown, getting 3 stacks from Super Charged Weapons is possible.
If you have the resources I would volunteer the “Invincible” trait from Zahl cruiser. It lets you fine-tune go down fighting captains ability.
Another trait I have become to respect is “Supremacy” from the Astika. It has similar results than a buffed plasmonic leech and will grand you better energy level ship wide.
