I'll be slugging away and suddenly my ship will disappear (it stops firing stops of course), and then quickly 'warp' back and start up shooting again.
I'm dumb enough that perhaps I've loaded something that causes this, although I can't imagine what it might be. Is this just a current bug in the game or something else?

What you just described my be commonly referred to as "Rubber Banding". You can be happily shooting away or running down a hallway, then suddenly pulled back a ways.
So... No glitch, just a connection issue.
This is not just Rubberbanding, your ship doesn't jump backward like lag causes. It stays in the same end place, just the warp animation plays.
I've seen rubber banding and that's not how this appears. Rubber banding just jumps you back. This makes you completely disappear, then a beat, and then you come back with a warp-in type effect. All in otherwise glass smooth gaming experience.
Yes, mind continue firing once my ship returns. But not while it's 'gone'.
Warp animation?
I'm kinda lost right now...
If you saw it, you'd know it. So I'm guessing you don't see it.
You're not alone. It's happened to me multiple times in space combat. Each time I wonder what the heck just happened. It's like your ship briefly disappears then warps back in (exactly how you describe it). It's all occurs quite quickly.
Also, another " glitch" that's been happening is with ships that separate. IE: Prometheus in MVAM, Galaxy saucer sep, Etc. Sometimes when separated everything will function perfectly, the " pet" will follow and work as its supposed to, but rather often for random reasons the ship will re-combine without being told too. Some have suggested this happens because the saucer dies, but I've watched my saucer die many times, and it usually just hangs in space until either called to recombine, or the mission ends. Although this glitch doesn't always affect gameplay, it is rather annoying.
An optimist will say " I'm sure Cryptic is aware of this problem and is working furiously to fix it"
A realist will say " Cryptic likely has their hands full with the console release and will get around to fixing this eventually"
Either way, here's hoping it gets fixed soon.

I encounter it frequently. For some reason it seems to happen mostly while flying escorts or Birds of Prey. Never had it happen to me on my cruisers from what I can recall.

You're not the only one OP and it's annoying as hell.
both suc.
Oh thank Q, I thought I was going crazy or something!

Why are you not rejoicing?
That's not what most people are talking about. What is happening to you sounds more like the emergency teleport from Temporal Spec. If you've got Temp Spec slotted and were taken down a fair bit in HP (say you were distracted drooling over the KT ships instead of fighting :P ), that's likely what that was.

Ummmm......No. It's not the Temporal Specialization. I have that slotted on the temporal recruit. And that is different than just disappearing and warping back in. It's not the Blaze of Glory trait either. Your ship literately just vanishes and warps right back in as if nothing happened. It happened to me while trying to close a portal the MU event. The portal was almost closed, my ship vanishes, warps right back in, and I had to close the portal AGAIN.
Re-read the post I quoted in that post, that person's issue isn't the same as the rest of the people in this thread. I have already commented on the warp-in animation glitch, but that puts you into the same spot you were before, dragnridr's problem is ending up in a different spot without a warp-in animation, unless I'm reading his post wrong.
I had this last happen against the Doomsday device PVE and couldn't ever drop the warpcore because I kept ending up way the heck away from the target.
