With a recent replay of the delta quadrant patrol missions, I was dreading the one with the shuttle run. I thought I'd give a few opinions on the tiny crafts. First off the main flaw in flying shuttles, especially when trying to do a speed run on a course, is flying without a first person locked camera view. Our options are free camera, and camera centers on targeted object. These work fine when in a battle situation, but when trying to stay on an established path they just don't cut it. It's time wasting to turn the craft and adjust your camera at the same time. What is needed is a fixed camera angle on the craft so the camera always faces the bow of the shuttle. Being able to follow the path and fly through the check points without constantly adjusting the camera would be great.
Opinion list
Shuttles should not take up an active ship slot. They are small craft, yet they take up equal room on you roster and dry dock as a dreadnought does.
You should be able to use shuttles multiple times in Admiralty. I'm not saying unlimited, but come on. Your telling me out of all the many ships in my fleet I only have a handful of shuttles.
That's all I can think of for now,I'm sure more things will come to mind and others will add on as well.

And while we're on the subject of shuttles, I'd like to get the proper interior for my TOS shuttle (Class F, I think it's called), with the windows that can slide open and everything. And a shuttle bay for the interior of our ships (just one of those nice little details I've been wanting. I figure they added it to the Pioneer-class interior so why not every ship?).
Oh! And some Kelvin Timeline shuttles too; now that we've got some of the ships from that universe, the shuttles would be a nice addition too.

One ambition I've had for a long time, is to take down the Mogai solo with a shuttle.... but I suspect I'm nowhere near that level of competence. I've jusat suspected that given its size, there would be an accolade.
Or playable Kumari wing cannons
(Corrected some spelling.)
They make a wondrous mess of things. Brave amateurs, they do their part.
Maybe giving them the option to get Fleet and Upgradeable variants could be a neat trick that might at least manage to avoid the problem of making new models. But it might also be quite ridicilous, since you quickly surpasse Tier 1 ship capabilities. But maybe that's okay, since they are 25th century shuttles?
But you still need interesting content with shuttle craft, and that might be another problem.
I know it is unrealistic and too much to ask for, still a change of perspective might be all that’s needed.
I for one love the shooter mode on ground combat. Something similar for shuttles would be cool. Some kind of "cockpit" view for example. Think, I would suddenly begin to love shuttle missions instead of running away from them.

Why couldn't fighters benefit from piloting?

Sorry, I hate shuttles...I can't even pretend I don't. But since many seem to like them, why not?
My soundtrack for Shuttle Events and flying around in the Vault.
Should I have said small craft instead?
