The Fen Domar is a really interesting candidate, they're wide open. I wouldn't mind seeing the Vidiians again. I know that Kurros of the Delta Quadrant Think Tank took credit for finding the phage cure, but he was sorta a sophisticated flim flam man, maybe the cure wasn't permanent and the phage virus mutated or something.
We still have Sela and M'Tara running around, either could ally themselves with any Johnny or Jane come lately species that has a beef against the Federation and it's allies.
Then, certainly as an earlier poster stated, the Dominion make an excellent candidate for a big baddie revisit.

You forgot Cardassians. Would be nice if they can add it as a faction or half of one like the romulans. Not sure if they would be brilliant foes but I think the Dominion and/borgs will be the end of this MMO coming in sometime soon. Unless, they create a new powerful foe.
I'm pretty tired of fighting *insert name here* how about giving future stories some extra gravitas by inciting a civil war so that we must fight against ourselves? I've always thought that would make a phenomenal story arc for a new trek series but I'll settle for it in this game.
Think of all the possibilities with such a story? Philosophy, politics, economics, morality and ethics, it has Star Trek written all over it.

Big bads are overrated, would like to see a return to more trekkish episodes and story telling.
Or better yet, an exploration revamp.
Additionally I would like to see the peace accords break down at some point, plunging the Federation, KDF and Romulans back into war again, with a proper PvE/PvP hybrid metagame involving capturing and controlling sectors.
This. Can't we just have an incentive to invest some more in Roleplay. I fell like every new "big baddy" we get, the more NPCish, we are being viewed. Not as a minor character, with an intersesting backstory, but as "Targ Handler No. 2", for example.
Judging from the game, in the future the Federation expanded to include a lot more factions.

I'm a history buff, and know what you're referring to. Is there some sort of Socialist-Republicanist alliance, to the west, that can oppose the Great Milky Way Co-Prosperity Sphere? I assure you, there are many who would be very willing to engage in a long march, to obstruct UFP domination.

I'm a history buff, and know what you're referring to. Is there some sort of Socialist-Republicanist alliance, to the west, that can oppose the Great Milky Way Co-Prosperity Sphere? I assure you, there are many who would be very willing to engage in a long march, to obstruct UFP domination.

Actually, a situation that immediately preceded that, with Starfleet sabotaging Fed government to "purge corrupt officials" (not that they weren't corrupt) high-profile assassinations with the assassins viewed more as Robin Hood figures, and eventual compromise that revived an innocuous old law that let the Starfleet veto any executive decision without appearing to do so could be an interesting idea for how Fed could go bad.
ADD: Come to think of it, IIRC something like that was in the original script of The Conspiracy, before Gene insisted to make it all about bluegill parasites...
How about we fight the Q next? I'm sure the alpha quadrant could squeeze them in during 2411 somewhere maybe between QWW and Summer event. Even though they could literally snap their fingers I'm sure we could kick their asses reasonably quickly in a season before we then face the enslaught of the Tribble wars which let's be honest probably will take 2 seasons minimum. In order to avoid exploration *gasp* we might be forced to declare war on gaseous anomalies. Why study them when you can shoot them? After that I'm at a loss.
