I just tested this. You actually get to keep the Spec Points, even though they technically exceed your max. So no need to keep them cluttering up your inventory - go ahead and open the package.

its taken me 10 months {( or there about's )} to get to the point im only left with 3 empty spaces.

I bought on the exchange Attack Pattern Delta Prime starship trait for 70 000 000 ec and after I opened the box, the trait is not shown in the list of starship traits!

Because of that they decided to remove the dilithium rewarded for filling your XP bar after you earned the max amount of specialization points, even after they fixed the exploit. In other words, once your specializations are maxed you gain nothing at all for continually "leveling up" afterwards. I don't recall them ever reversing that decision.
It was probably a precaution in case players found a new exploit to quickly max their specs. This way their specs get maxed but they don't earn tons of dil afterwards that winds up flooding the market.

I had a similar issue. I hit level 5 mastery on my Vet ship today on one of my characters and the ship trait never showed up in my list of available traits. Tried changing maps, logging out and in again, no luck. Hoping it'll show up tomorrow after the patch.

The bug is not related to the spec points giveaway. Current speculation appears to be related to reputations. Redeeming your promotional spec points is fine and not related to the bug itself.
I'm not denying what you're saying, but I will point out that, on the second character I opened the Spec Points box on, my Skills were fine until I actually opened the box for the Spec Points. Maybe this will help to find the cause.

I claimed the free points on all 18 of my characters. The only characters I had 'invalid skills' on all had completed Delta Rep. The ones who hadn't had no problem making use of the Spec Points so I'm pretty hopeful that they are correct about it being linked to the tier 4 Delta Rep.
Edit: I'm not sure what triggers the skill validator, but it may be that it only triggers when something which alters skills happens. So for instance, gaining a skill point, spec point, or a new trait etc.

Yeah I had that panic too when I saw how many of my toons were affected.
