I recently returned to the game, having left before Delta Rising. Back then, the worst thing that could happen in an Elite Infected was people who killed the Nanite Generators too early and simultaneously nobody in the team being able to slow the Nanite ships. Even then, it wouldn't lead to mission failure as it does now.
I every Infected game I've witnessed so far, regardless of difficulty (haven't seen Elite though), people destroy the Generators with no further thought, even players that seem to be experienced. In Normal, you can usually shoot down the ships quick enough, or you have someone with a helpful ability.
On Advanced though, I lack the damage output to destroy a nanite sphere quick enough on my own.
The only advanced queues I have attempted since my return are Crystalline Catastrophe (since you can't really fail there), Infected (always failed) and Undine Infiltration (failed, and since I was busy questioning the last few suspects instead of dealing damage I got a two hour AFK ban from queues ). Given that Advanced queues are said to be what Elite was before DR, I seriously wonder:
Is my Assault Cruiser with mostly MK XII Very Rare (and UR Fleet weapons) equipment just too weak, or did I just run into incompetent teams on my Infected attempts?

You need to get higher tier weapons for sure, personally I would recommend Beams with CrtDx3 or x4 and constantly use BFaW
How do people do Infected Advanced? They dont.
But seriously, queues practically dont exist anymore. If you want to do infected, or any Borg STF only way to do Adv is to get a group together with people you know are at least competent and who all have Mk XIII or XIV weapons with wither CritH or CritD, preferably CritD.

Anyone want to give me a Temporal Heavy Dreadnought pack? I'll be your friend
Pre DR people got sloppy because they could blow the generators and 'eh, so what?' simply overwhelm everything with an obscene amount of firepower. Post DR the NPCs got a major HP buff (current Advanced is way more than old Elite) and so what was obscene before is often insufficient now, but the players are still being being sloppy out of habit. Mk12 gear is still totally fine for running Advanced (I still use 11s in some cases, because I'm a cheapskate and it still works) but you do have to pay more attention to situational awareness than before. Likewise your team doesn't have to be full-on coordinated, but there's not as much margin for dumbazzes or for-the-F*ck-of-it flying as there used to be. Cryptic would love if you went and upgraded all your gear (thats why they 'improved' everything), its more piloting than hardware at this point.
Did not someone post a video earlier in the week of them doing Infected Advanced and the whole team was in T1 ships? I only watched a few minutes of it but it seemed like they were doing an OK job.
STO is about my Liberated Borg Federation Captain with his Breen 1st Officer, Jem'Hadar Tactical Officer, Liberated Borg Engineering Officer, Android Ops Officer, Photonic Science Officer, Gorn Science Officer, and Reman Medical Officer jumping into their Jem'Hadar Carrier and flying off to do missions for the new Romulan Empire. But for some players allowing a T5 Connie to be used breaks the canon in the game.
I'm at a point where I don't really need Omega Marks anymore. I also don't need the elite marks of Omega anymore. However, to help out a team struggling finding a 5th member for a Borg STF (Infected, Cure, Kittymeow, Hive, Borg Disco), I usually help out in the 10K DPS or Public Elite STF channel.

So public games in most advanced+ Queue are basically a huge waste of time now?
Be prepared to be disappointed, but not always. Depending on the time of day, the quality of the players queuing is better and you'll have increased chances of completing them. Gates of Grethor is popular right now so chances are you will get an adequate enough group to complete it.
As for BNPs and other similar advanced rewards, you can turn in marks to get them (once a day), and are only needed for rep requisitions.
So I'd suggest if you are in no rush to purchase rep equipment, run normals and kick butt like before.
PuG's have always been a rsik and it's even more so now with ISA.
Pre-mades usually have no problem, either they hey have the DPS to not worry about the Nanite Spheres, or they always have at least one and sometimes 2 people with Grav Wells to contain the Spheres.
You can try and be "that guy" in a PuG i.e. Assume you are the only one who knows what they are doing and plan ahead, which is a good mantra for any PuG'd STF really.
If you can, equip a Grav Well yourself and keep an eye on the Sphere's, if know one else is, that way ta least you might finish the run with optional's.
Otherwise you'll just have to learn the veteran catch phrase "you PuG, you loose"
So people without reliable teammates to play with can essentially forget about running Advanced+ qeues reliably?
Are there any public recruit channels (chat, Teamspeak, whatever) for these STFs?
Pretty sure PESTF is still running. But the activity is really on the DPS channels. Join DPS Public, parse a 10k run (easily done with Mk XII weapons and weapon power at 100), and get an invite to the DPS-10k channel. From there, enjoy the runs and WFP (wait for pets).
While I'm a member of a couple of the channels, I tend to PUG for the extra difficulty. Without the possibility of failure it's just not fun for me. But when I need to efficiently grind a specific mark, these channels ensure that you aren't wasting your time.

I tried doing that with STO-CombatLog Reader, but I seem to be doing something wrong. Also, according to the two Combat Logs I tried to make (ISN and CCA), my DPS are WAY too low. I'm no expert at building ships nor do I min-max my stuff up to the modifiers of my weapons, but I refuse to believe that my ship is THAT bad.
This is my ship atm. Ignore the assimilated Transwarp engines, I plan to replace those with the Maco one. Not sure why I decided to ignore the set bonus for that extra bit of Speed in Sector Space back then.

^This is good information - One caveat though, there are Trolls that haunt those channels.
They'll essentially AFK (attacking very little or not at all, just moving around so the game doesn't penalize them) or Quit just after starting, or just do everything wrong on purpose just to blow any optional's the queue might have.
It's not nice to think about it, but in any public channel it will happen. Just so you're aware.
Easiest way to avoid any problems, is only PuG "normals" if you want to do Advanced or Elites, Join an Active Guild and go pre-made.

I'm assuming you're talking about PESTF and not DPS.
The DPS channels have been the single source of consistent competitive players since the decimation of the player base following the launch of Delta Rising.
PESTF on the other hand is no longer moderated, and has it's share of trolls. It's my LAST SOURCE for getting players.

if you are trying to destroy sphears before they reach the transformer you're doing it wrong, if you cant grav well your job should be to destroy gens at the same time ignore the sphears and shoot the transformer.
ive seen countless fails because people would shoot sphears instead of transformer. its not that hard the only problem is alot fo people dont have the dps so when u pug and your lucky enough to get someone with a grav-well it still fails because people dont have enough dps or shoot wrong target.
ps. pve is a mess at the moment and pvp is dead, not much left in the game i just TRIBBLE about hoping for step in the right direction.

Depending on how patient you are, it might be an option to just exchange marks for tokens, which was added a few weeks ago. 100 Marks for one of the "elite" tokens with a 20-hour cooldown.

Yup. And since I don't think you can fail normals, and failing advanced or elite queues grant you ten omega marks, you can fail 10 advanced queues to get a BNP.

First, DPS is measured almost exclusively in Infected Space Advanced.
Second, you should be using Beam Fire at Will 1 and Emergency Power to Weapons 3 on that build. Keep your beams on target by broadsiding targets, 100 weapon power setting, and keep up with your team. Doing these things will get you easily into DPS 10k.
If you do need to PUG to get BNPs, etc... you should be picking queues with easier-to-control failure conditions. Infected is actually one of the harder ones.
Khitomer Vortex is the one I would recommend; other than the timers, the only failure option is based upon NPC ships flying to a point that is quite distant from their spawn point... and all you have to do is shoot them down (and you can use tractor beams, grav wells, ionic turbulence, etc to slow them down, too).
Tried it once, but one ship made it to the Vortex. Although it seemed nobody actually had alot of DPS on that run. I'll try again.

Well I would probably hurt any team in an ISA, they do that themselves. Thanks for the tip with the BOFF Powers though, I'll try that.
ISA has it's bad days but lately, I find the PUGs that I am joining to be succeeding more. I would say about 6 or 7 tries out of 10 succeed for me. It's not great, but it's not as bad as some would say it is. Maybe it's because I fly a CC oriented ship, but I think the players are also getting better and gaining better gear.

Squeeze in an A2B as well (instead of Reverse Shield Polarity) and replace one of the Science teams with Hazard Emitters to rid yourself of the plasma burn.
What doffs do you use for space duty? How are your skill points distributed? Have you gotten to the point where you gained specialization points and if so where did you invest them. Last, but not least: which reputation powers (if any) have you slotted?
This program, though reasonably normal at times, seems to have a strong affinity to classes belonging to the Cat 2.0 program. Questerius 2.7 will break down on occasion, resulting in garbage and nonsense messages whenever it occurs. Usually a hard reboot or pulling the plug solves the problem when that happens.
After roughly 40 minutes, I just completed a Khitomer Advanced.
I had enough firepower to stop the probe pairs heading to the vortex from one gateway, while the team focused the other gateway. At some point, someone (the gateway was nearly finished) to attack the nanite generators on my side, summoning a cube in the process. Luckily, it gave him more trouble than me.
I will need to increase my DPS further, but that tip fatman gave me really made a difference.

That's good to know it made an appreciable difference for you. I kind of hate that BFAW is really the answer to everything, but what can we do about the game mechanics we've been given...
I agree with Questerius that switching to an Aux to Battery build would also benefit you. It's a good starter build at little or no cost (depending on your level of patience).

The only abilities where I could put Aux2Bat would be Directed Energy Modulation or Vent Warp Plasma. I would really like to keep the latter to slow down enemies when necessary.
I took another look at my DOFFS, and ended up changing them completely. I recently changed it to three purple torpedo officers, even though I only have one Torpedo (I should probably keep that in mind though, when playing certain foundry missions).
So I just took another look, I had to use four blue officers to achieve this, but I now have:
Ten of Ten (Technician) for reduced recharge time on BO abilities.
A Blue Warp Core Engineer to improve ship power use on use of an Emergency power ability.
Three blue damage control officers to reduce the recharge time for Emergency power abilities.
I haven't really specialised anything yet, as I have yet to actually get some info on it so I don't do something stupid.

I've updated the above link with my skill point distribution.
Had some powers mixed up. Having checked i would personally replace Reverse Shield Polarity II with Emergency power to weapons III and replace eject warp plasma with A2B III.
At first glance the doffs look all right for a science character flying a cruiser.
The skill point distribution is a bit of an enigma though with no investment in star ship energy weapons, star ship energy weapons specialization, power insulators, inertial dampeners, particle generators or subspace decompiler.
It's a distribution for some shield and hull tanking, but not for use of energy weapons, projectiles or taking advantage of science its strong points. I'll have to take a bit more time to tune a distribution for your character.
Edit: Especially the lack of investment in energy weapons and power insulators will hurt you in ISA since the Borg now strip shields like there's no tomorrow and w.o power insulators..
