If you put the proverbial gun to my head, my top three are:
The Zero-Point Energy Field Manipulator (aka "Gravity Gun") from Half-Life 2: You want versatile? I give you a tractor/repulsor beam that can also turn just anything - or anybody - into a (screaming) projectile. It also wins for the sheer hilarity, and the diversity of its effects.
The Varon-T Disruptor from TNG: 3x22 - "The Most Toys": It is illegal to manufacture or own this weapon and its use has been ruled a war crime. YES I want that gun.
The Strohl Munitions BH-209i (aka "Plasma Cannon" or "Plasgun") from Schlock Mercenary: If the Ommmminous Hummmmmm doesn't set the bad guys to running, the THOOOOM will. Or set them on fire. Or both. Can also be used as jetpack (though difficult to handle and extremely unsafe, even for a carbosilicate amorph.)
Honorable mention to the CAM-grenade firing MGL used by the MCDF Marine Corps in the Masterverse. It's man-portable anti-shipping artillery.
Good choices, though I'd put the plasgun on top and be very, very careful about who and what I used the disruptor on.
Ah, this is hard vote. There are many cool weapons I already listed in the top 10 theme. It won't be easy to pick only three, but I'll give it a shot And since there are already so many mentions of lightsabers and phasers, I'm going to exclude them.
So here are my choices:
1. Ronon Dex's Particle Magnum (Stargate Atlantis) - this weapon does some serious damage when set to kill, and it also has capability to stun only. Besides that, it is easy to carry and equip.
2. Plasma cutter/Line gun (Dead Space) - these are one serious slicers. Particulary good at slicing enemy limbs. They are actually two weapons, but the line gun is practically just the bigger version than plasma cutter so that's the reason I'm putting it besides it. I'm giving a little advantage to a plasma cutter since it is one-handed weapon, has bigger clip and faster firing rate, despite having smaller plasma beam.
3. Plasma rifle (Doom 3) - while BFG may be stronger it takes time to charge and it's firing rate is lower than one of plasma rifle. Not to mention the clip of 60 rounds which can deal devastating damage to any kind of enemy. It also looks very cool (like Doom's version of phaser rifle)
I know we are supposed to pick only three, and I just did that, but if we would be picking top 5, here are the weapons that would take 4th and 5th place:
4. Zat gun (Stargate SG-1) - simple to carry, simple to use. With one shot it stun's enemy, with two of them it kills and with three it disintegrates. Ok, some enemies need more shots to stun/kill/disintegrate, but most of them go as previously said.
5. Shock rifle (Unreal Tournament) - Has two different firing modes and kills almost instantly by instant energy beams or energy projectiles. There's also a possibility for combo attack which enables to create more powerful explosions with secondary fire. Besides all that shock rifle has a great firing range and accuracy, and it looks cool too. Awesome weapon indeed

3. Refurbished Lancer - Mass Effect 3. Wait a minute. I said Lancer and didn't mean Gears of War? Simple, this gun doesn't need to reload. Its' only ammo is a rock that gets flaked off into little pieces. That and the gun folds.
