You don't want Cryptic "stealing" your names, pick something more obscure than historical warships or Greek mythology. I dug into ancient British myth for my Avenger (Andraste is an Icenian war goddess) and I named my Dyson and Rhode Island after Nobel Prize winners.
I have a few ship names that I'm amazed Cryptic hasn't stolen yet, either as a playable ship or an NPC from a mission. In fact I've even yet to see any other player ships with these names:
USS Pax Federatica (Tactical Odyssey): My main's flagship; the name's a play on "Pax Britannica".
USS Bonaventure (Dauntless): This was originally supposed to be the name of Zefram Cochrane's warp ship. Amazingly, only one ship by this name was ever so much as mentioned in canon, much less STO.
USS Monticello (MVAE): A Prometheus-class ship in one of my Foundry missions, it got blow'd up and its Hephaestus-variant successor is one of my playable ships.
Clearly you need to pick a truly unique name and just add a letter for each incarnation there after.
I'm on the U.S.S. Michal J now. No that is not a misspelling, that is the feminine form of Michael. See the old testament. Michal, wife of King David, sister of Prince Jonathan, son of King Saul.
Haven't seen a U.S.S. Michal other than my own in the entire lifespan of STO.

I have never seen the USS Paegan outside of mine. Its actually Cannon too, Taken from the Starflleet Technical Manual from the 70's.
USS Paegan is currently on my DSD. I initially used it on a T-4 patrol escort as I was levelling my first captain about 2 years ago, and moved it once I earned the Dyson ship.
I've been plagiarized for the U.S.S. Sparta more often than I can count to remember.
However, I haven't seen much U.S.S. Columbia's, which is an obvious name. Or U.S.S. Bashir for that matter.
Ah well, I've been plagiarizing myself as well. I.R.W. R'kota, named after the account, which has its origins in another game as well. And so on, and so on.
But honestly OP, I'd demand a compensation of no less than 500 bars of Gold Pressed Latinum, or they can expect a full lawsuit based on Klingon Traditions.
I went with USS Tyran for my assault cruiser refit.

Back in 2010, nobody on the kdf side used the name I.K.S. Tiger's Claw. After I started using it, they began to pop up everywhere and the kdf hasn't ever been the same since. Sometimes I want to yell at the copycats and other times, I'm happy they have a good ship name and not something disgusting.
I'm commanding the only USS Hans Asperger I've ever seen - well, anywhere, really.
And I'm willing to bet that after I get my Kobali Zombie Cruiser, I'll have the only USS George Romero.

I wonder if Shevet would mind if his (her?) fans had ships named: USS Tylha Shohl, or USS Veronika Grau, or the IKS Rrueo. Not that I have any ships with these names (yet), but one never knows what may happen in the future.

And here i thought you made a ship yourself and they stole the design... Come back if you have a serious theme. I mean my "legacy ships" are named U.s.s. Viking. Do i yell at everyone who chose the same name!? No. Its not worth it.

I certainly have never seen another "U.S.S. Cunning Stunt" though, but I have seen many MANY ships pull a full stop for a second next to it before moving on
I was tempted to have the U.S.S. Cupid Stunt but instead name the ship U.S.S. Betty Swallox
As far as names go I have a Regent called the USS Goldstone, which is a name I've not seen anywhere else.
Any fans of late 80s/early 90s UK kids TV though will understand my delight at seeing another USS Knightmare pull up alongside my Gal-X of the same name especially once I'd established it was named as such for the same reason as mine.
Currently I'm flying a Vesta called the USS Vulcan, although that choice of name has nothing to do with any pointy-eared folk.
I'm going to have a Kobali cruiser called Gregor. If anyone else has the same idea, then they are (at least) as well-read as I am, so that's all to the good.
I know for a fact that my breen raider isn't the only ship in STO to bear the name Winnipeg, but mine is the only one I've seen so far with an H.M.C.S. (as much as I hate the term) prefix.

Yeah, that's the source of mine, too.
I just use the [Random] button for my KDF ship names. It does the job.
I do have a Fed who flies around in a T5U Fleet Excelsior named the U.S.S. Yokai. Her previous command the U.S.S. Fairy, was an Excelsior.
The other Fed that I bother with runs around in an escort named the U.S.S. Laser Bunny. All her previous ships had a bunny theme.
Along those same lines, my Romulan character flies a ship named the R.R.W. Laser Chicken. His next command will be the R.R.W. Laser Turkey.
I haven't seen anything like those running around.

I'd like to see an official North Carolina from Cryptic. She was a frequent escort of the CV-6 Enterprise, after all.
Because half my ships have the names they do, only because I wasn't allowed to name them what I really wanted.

On a Game Of Thrones theme though, my Oddy is called the USS Dragonstone after the home of the rightful King of Westeros.
