This may be occurring due to a bug. IT BETTER BE ANYWAYS! Ahem.. ya.
Here is my problem with upgrades. The devs decided to let all the older skills and things that scaled to still scale, but if it's something newer or more unique, they didn't bother to let them scale. A prime example is the Jem'Hadar space set. Just look at the old Mk XI vs MK XII (lobi) stats versus the new MK XI vs MK XII (upgraded) stats. They backported some of the stuff that scaled and then froze their values.
When i upgraded my KHG Shields the stats stayed the same, 2 days later they upgrade,,?????
I then looked at my AF Antiproton, no upgrade, AF Disruptor upgradeable, look at all my ships kit and some will some wont and i no from reading the forms other people have upgraded what i cant,,,,,,,,
Think i will give upgrading a miss till they sort it out or just buy on the exchange.
My Counter-Command Multi-Conduit Energy Relay Console MK XII also lost some damage output just by adding it to the upgrade screen. Went from +13.1% phaser/disruptor damage and +26.2% radiation/photon projectile damage to 11.6% and 23.2%. Lame. Though my tachyokinetic converter console actually gained some stats just from trying to upgrade it, so that was nice I guess. I'm guessing these are balancing issues rather than bugs?
I also have experienced a bug on one of my engineers. I upgraded the weapon in the Dyson ground set to mk13 and now the set bonuses are broken. I hope this gets fixed soon. *sigh*
Successfully upgraded Tachyokinetic Converter Console to Mk XIII. Upgrade information said my rare MK XIII Tachyokinetic Converter Console would upgrade to a very rare MK XIII with increased stats. Used two Superior Engineering Tech Upgrades and a Major Technology Boost, but upon clicking upgrade item it immediately completed and returned the exact same rare console with no upgrades or stat improvements. Wasted dilithium and tech upgrades.
I truly love this game. It is my "go-to game." I have nine characters, if that tells you anything. I usually heartily approve of changes and new systems in STO.
That being said, I am honestly upset about how the new upgrade system was released. I don't have anything against the system itself; I am upset about how buggy it is. Why would they release it early with how broken it is? The patch today had a huge list of fixes. Many things are still broken, however. Admittedly, a big reason why I am upset is that it affects me. The set bonus is still broken on my Dyson ground set on one of my characters after upgrading the weapon to mk13. In a larger context though, it is becoming more and more of a trend for games to rush content out broken. Call it what you will, beta, alpha, "early access," it all means the same thing: unfinished.
I appreciate the free upgrade kits, don't get me wrong, but I will not use another one until I feel more confident that I won't break any more of my gear. Similarly, I appreciate the idea of getting a headstart on having better gear, but I would have preferred to wait until the expansion itself released. This level of broken should stay on Tribble; it should not be on Holodeck.
I am sure the devs are working hard, especially now, as we get closer to release. They may have little control over some deadlines due to their own bosses. I don't know. I am sure they are busting their asses. I would never think otherwise. But I have to say: this is frustrating.
You can add the rare Poly Weave Armor [Mob] [Tox] to the list, I just placed it in the upgrade window to see the differnce upgrading would make and it removed the mob/tox. It also changed the icon of Jem Hadar armor also just by placing it in the upgrade window but not actually upgrading it.
That upgrade window should not be able to modify gear permanently without actually upgrading it...

You know that normal mk 12 I was talking about? I am upgrading it to mk 13, and now the DPS is 128.3.
Whoooooooa...

Also, however, all [Console - Tactical - Prefire Chamber] items will not equip after being put in the upgrade window.

Thank you.
Good Hunting, Everyone.
