This is the ship I served on and a Plankowner of, while I served in the U.S. Navy. All of my ships are named this and I use a prefix, I am up to F, and use S on my Mobiues Time Ship lol.
I name my federation ships after the Starcraft universe. I have the USS Jim Raynor, the Sarah Kerrigan, the Queen of Blades, the Zeratul, and the Overmind.
My KDF ships I have named after WWII, like the Iwo Jima, the Bataan, the Normandy, The Witchcraft (a B-25), and the Nine-o-Nine (a B-17). Also I ran out of room naming the Queen Anne's Revenge, so I named it the Quo' Nos Revenge.
That's awesome. At least as good as my use of BSG civvie ship names,...

I've updated my first post in this thread again, with the names and such of new ships, and the name I myself chose for one of my previously unnamed (or rather, named by the game) Dreadnoughts.
I decided fairly early on that I needed some (semi-)sensible naming schemes for my ships.
So, I hit on the idea of using the names of pieces by some of my favourite composers. My Andorian engineer has ships named after the more obscure works of Gustav Holst; for my Vulcan science officer, I moved on to Sibelius. So, should you see an Andorian in the USS King Estmere, or a Vulcan in the USS Tapiola, that might be why.
For my human/lib-borg tac officer, I'm sort of alternating between names of hunting birds and names of angelic orders. There is a reason for this, but it's far too long and silly to go into here. Right now, you are most likely to see her flying the USS Virtue.
And, for my Romulan, I went off on another tangent and started naming the ships after female characters in Robert Graves's I, Claudius. Fortunately, it's a book with a lot of memorable female characters. At the moment, my Rom is tooling around in the RRW Messalina... one of the more memorable ones, I think.
I'm reasonably happy with this system. I do wish, though, that we were allowed a few more characters for the names! It'd be nice for my Andorian to be able to fly the Wandering Scholar or the Somerset Rhapsody. Putting my Vulcan in the USS Breaking of Ice on the Oulu River, now, I admit that would be a bit much...

It's a small ship, so, I wanted to name it after a really cool insect. Plus "Firefly" was taken.
Rhode Island Class: Free ship from the end of Risa event giveaway. I have not used this ship yet and not change the name.

I'm starting on female characters from Greek mythology. Artemis is Apollo's twin sister, goddess of the hunt, represented by the moon, and rules over the night, which makes her a really good starship name. Artemis is the ship I am using now, and she has the photonic displacement console from the Rhode Island class, the Skyborn's ionized gas sensor and all the best goodies earned during episode missions.
I generally try to go for names that are both a reference to something I like, AND that sound like something you'd actually see in Trek.
My first character had a Doctor Who thing going on, so the ships were named after characters within the series - the USS Williams, the USS Gallifrey, and even the USS Victorious.
My Sci toon, meanwhile, is mostly tolkien reference - the Tulkas, the Yavanna, and the Varda
I tend to name my ships after famous people, so my science character's ships are named after famous computer scientists
