Check the errors.log file, it will list the file that's "locked". In my case, I got errors with GameClient.exe and crypticError.exe with two patches the past day. Renaming both these files forces the launcher to download them and allows the patch to complete.
It seems like a bug, because they aren't locked when I try to rename or delete either one of them. You might have to run the Launcher twice to see both errors if you don't want to just rename/delete the two executables. The ones that get downloaded don't appear to be different in file size from the ones I renamed, but whatever.

A 'locked' file doesn't mean that the file permissions has been set to 'Read Only'... Other issues can produced the same warnings, such as when a process is reading/writing to the file, (or leaves the file socket 'open' and doesn't close it properly) and another process tries to write to it...
(e.g. try moving a media file while its still being played by a media player...)
Try running the launcher as 'Administrator' and see if this corrects the issue...

Yes, I know that, and I didn't say anything about file permissions. The point is there was nothing before or after running the launcher with a file lock on either executable, meaning it wasn't in use by anything other than the launcher trying to patch the game and failing.
On the bright side it appears one of the recent patches over the past two days has fixed the graphical issue with invisible bridge officers on the character select screen (in my case, the Jem'Hadar and Reman).

You think in the time since STO went F2P (all the while running Comodo Internet Security) that those two files haven't been patched successfully multiple times?
I know you're trying to offer every possible reason why it could fail but you seem to oppose the idea that it might be a problem with their software and not something running on my computer (or the computer of anyone else having the problem).

Well, one of the reasons for this is that I have never encountered this problem. And I've had STO on my systems since the Beta release... If it was a software problem, one would think that everyone who's installed the 'problem' software would have encountered the same problems...
Your basic issue here is Data Corruption. Things that can cause Data corruption include...
Hard Disk getting ready to die.
Overclocked/Overheated/Undervolted/Failing RAM
Loose Cables and PCI cards
Failing Power Supply.
Old cheap motherboard who's capacitors can start to fail in as little as 3 years.
Interference from third party utilities (e.g. Anti-Virus or Malicious Trojan)
