From my own ship names, the one I like most is probably "Unseen Academy". All my ship names for my Science Officer where allusions to the "Unseen University", but I ran out of good synonyms and also "had" to use names like "Hidden Wisdom" and now with my Recon "Unseen Universe".
For my Tactical, I used location names from places in Germany I knew. Not sure if any of them sound good too the English speaker. (Nadorst, Oldenburg, Aurich, Wechloy, Kreyenbr
I alternate between two ships. The Tactical Escort Refit named USS Crimson Sunrise, The second is a Assault Cruiser the USS Midian Breach.
I still also have a Galaxy Class starship that I don't use anymore. Named that one USS Eric Hartmann, after the WWII Ace of all Aces, Eric Hartmann who score 358 confirmed kills.

My Chel Grett, which I just got over the weekend, is named Byzantium, only because I was just getting it, while watching a Doctor Who episode, and the Crash of the Byzantium (which was covered in a later episode) was mentioned in passing, so there we are. One USS Byzantium.
I always wanted to name a ship the U.S.S. Queen Anne's Revenge but it doesn't fit.
More after the Flogging Molly version of the song than the actual ship. Since I couldn't use that, I settled with U.S.S. Brixton after the Clash song "Guns of Brixton."
