Cryptic doen't have the tech to limit the IIS from showing up on only 1 of your ships. If they let you change it from USS to ISS it would do that to all your ships.

NX Is a prefix of the registry number, where as the other is part of the ship name, two different prefixes and different functions. unfortunately the USS is whats shown to yourself and other players when in sector space, if it was just the shipname without iks/uss that was used, then yes it should be possible to change it to their mirror counterparts.
registry numbers are only a secondary identifier, which is why they could replace the NCC with NX.
The technical reason is probably that when they built the game the concatenated the ships name string uss and stored it in the data base that way.
To fix it they would have to add a field to the players ship table for the prefix and then up data the data base so that all the older ships get the uss unconcated and into the right field.
Then they have to find every instance where the query calls that ship name field and add the prefix field then concat it prior to display

I'm more inclined to believe the devs when they say the issue is that you'd be able to name all your ships I.S.S. if you could name any of them I.S.S. and that it would take additional code time to have the code that appends name strings with U.S.S. updated to either be locked to certain ships or even to be selectable.
That's programming time and UI coding.
But your ship has "U.S.S." as part of the name. It's just appended onto the string automatically as part of the naming process.
A glance at demo scripts would seem to confirm that the system makes "U.S.S." part of the name string and that it's not a system default.
Now... They could make a ship I.S.S. with a name string modifier but it would fall outside the standard conventions of how ships are named rather than through the UI.
For example:

- The device has an equip restriction, limiting it to Mirror Universe Star Cruiser, Assault Cruiser, Fleet Assault Cruiser, Assault Cruiser Retrofit (the C-Store variant planned). (This is to limit it to ships with that skin unlocked)
This device would be in the dilithium store for owners of the MU Star Cruiser (similar to the Galor restricted Spinal Phaser)
- Mirror Universe Assault Cruiser, Star Cruiser, Fleet Star Cruiser. (This is to limit it to ships with that skin unlocked)
This device would be on the dilithium store for owners of the MU Assault Cruiser (similar to the Galor restricted Spinal Phaser)
Now, these devices would be a consumable with that deletes the first six characters of a ship's name string and inserts "I.S.S." at the beginning.
I think you'd need to make it an equippable, consumable device to guarantee it only works on the ship with the I.S.S. skin unlocked. If it were done through the UI, without UI changes, they'd have to unlock it for all ships.
I'd propose calling these devices:
Mirror Assault Cruiser Christening Bottle and Mirror Star Cruiser Christening Bottle.
Like I say, they'd be in the dilithium store and restricted for purchase, only available to someone with the appropriate ship.
hmm in the insane universe we might christen a ship by smashing a bottle on the hull... in the cool universe we take it to a Alien colony and let it do its pew pew thing.
I propose we call it the "Terran Mark"... to get it you have to go to a planet we all hate *cough* Defera *cough* and preform a 5 minute orbital bombarment.
