For example a story arc comparable to Klingon Academy would be PVP heavy, it would be able to implement the great houses fighting for control of the empire and add a strategic factor.

I've got a Cpt.4 Tac. Kling. I've also got a RA5 Sci Fed.
Which do I play more?
The Kling.
Yeah, it's all grind, but so is being an RA5. However, the Kling grind comes with a free cloaking device, universal cannon mounts on all ships, and tribble death.
That counts for a great deal in my book!!!
But in all seriousness, yes, the Klingon Faction is pretty shallow on PVE content. It's hard to deal with all the grind at times, but here's to season 2's quick arrival...

To be fair, Cryptic has posted a few times recently about the issues. Not a lot, but more than the one here. Also, we are getting Klingon-only missions (I know, only 8, but it's better than 2 or 3), a Klingon-only enemy, the new Story missions are being designed faction-agnostic, so both us and the Feds will be able to play them, I know they've mentioned some new clothing/uniform options... really, we are getting some attention in Season 2. -- So there is hope.
Now we just need to get them to post what they're thinking about for the open PvP gameplay that we've heard them say they might do. (Both Craig [Zinc] and Jack [Jackalope] have said that it's "something they want to do".)

You are right. It's easy to get on a "Cryptic is hosing it all up" rant and forget to remember the things they are doing right. However, at the same time, we need to call a Spade a Spade and not sing praises for minimal effort. Don't get me wrong, I do appreciate the efforts, but would like to see if this is a one time scrap thrown our way or an actual start to fixing the issues.
For example, I see alot of "Well, you all are getting 8 new missions and that's better than just 2" or "Well, you all are getting 8 new missions and Federation is only getting 2". Well, that's like punching me in the eye and instead of saying sorry, responding with "Well, at least I didn't kick you in the groin." The fact is that 8 new missions is a nice start but it does not make anything equal. Now, I don't expect Cryptic to do 100% overnight, but they should at least say that this is the start of a concentrated effort to fix their initial mistake.
And that leads us to the core mistake Cryptic is making. Lack of communication. They have to recognize the frustration level that is building with the Klingon side. The real issue is that people have also drawn battle lines between "The Klingon Players" and "The Federation Players", but don't always realize that there really isn't two camps, but one camp that mills about depending on their mood. For example, I'm a very avid and vocal player talking about the Klingon issues, but that doesn't mean I'm a "Klingon Player" alone. I play my Fed side and enjoy it. I've posted the request for a Klingon representative to post here and even voiced that they could get volunteers to step in for the experience and willingness to help alone. I know that if offered the opportunity, I would find it fascinating to see behind the curtain and know what drives their decisions as well as how they are developed and, even more importantly, to see the game actually grow to the level that we know it could, if just given the efforts to do so.
I know that the battle lines are drawn and it's easy to point at the Federation players as the ones with blinders on, but I found it ironic that most players who fail to recognize the problem aren't just Federation only players. There are as many players who don't play the Fed side that fail to realize the real problem as well. I have a close friend that is a die hard Klingon player. He ran straight to Lt 6 and then jumped to the Klingon side and didn't go back till he maxed out his Klingon player. We would discuss the issues and he would dismiss most of my argument with, "It's not that bad. Grinding is just part of it., etc..., etc..., etc..." However, I started to play my Fed side more and, because we are friends, he resurrected his Fed character to come join me. Then the blinders came off. He started to see what the Federation side has that the Klingon side doesn't. He started to see that grinding shouldn't be the only way to get levels and that there are actual story arcs and choices on one side and not the other.
