Game won't remember my shuttle pilot

I get my main ship sorted, save as loadout 1. Change to shuttle: Prompt - Do you want to save. Answer yes.
Sort out shuttle, switch to main ship, prompt- Do you want to save. Answer yes.
Look at main ship, all fine. Look at shuttle everything fine except crew I assigned missing.
Tried every combo of saving and not saving loadouts on the shuttle and the main. All I want is to be able to swap out my main to my shuttle without having to reassign the shuttle crew member every single time.
