You can just leave it. As a F2P game you could pick it up again sometime in the future no problem.

It would be foolish to close your account as you paid good money for LTS. No one knows what the future holds, maybe the game might include content for LTS players only somewhere down the line and you want to come back and try it. But wait your account was closed so you can't. Just leave your account inactive so its there should you wish to pick it up again. I go through phases of getting bored with games, leaving them for a bit then go back to it a few months later or a year or so later. Just take a break.
While unlikely what if the game gets a full revamp with a graphics upgrade and you want to come back in 5 or 10 years. You never know what will happen in years time. Best to put the account on hold just in case you change your mind at a later date. Let that LTS tick up month after month.
What if you want to come back in 5 years that's 5 years of free Cstore credit built up.
A new company is taking over STO so it might be worth playing again in the future.

Don't need to delete it, just uninstall the game. You are under no obligation to play nor keep the game installed. There are literally hundreds of games I no longer play, but I don't sell the physical copy or smash it up because of that. Turns out, all those Sega Saturn/Mega Drive/Dreamcast/DS/PSP/PS Vita games are worth a ton of money as well as good fun to go back and play even after all this time.
