You are supposed to switch accounts from within the game using "Logout" then typing the credentials for the account you want to switch to in the proper blanks on the login floater in the game. They do not allow more than one account to log in from the same machine at the same time for anti-botting reasons.

If you launch the game using the "Star Trek Online.exe" file, you'll be able to load multiple instances - I just can't think what the benefit of multiple clients is, given the way STO operates.

Just pinning the shortcut to the exe.file on your task bar is by far the easiest way of launching the game.
And I haven't experienced issues launching multiple games at the same time.
(For those asking the understandable question 'why would anyone be interested in doing this?' : it can be fun to watch your own ship through the eyes of a different player, for taking screenshots, for playing with a captain and his former first officer who's now a captain - and so on.)

True, there are legitimate reasons to do something like that, in fact I first came to STO to make Trek machinima for a college project where I used two computers (one as the actor and one as the camera) for filming in Champions Online and Second Life and was going to do a custom environment in the Forge, though I ran out of time just and used Champions Online and Second Life footage and mentioned how the Forge could be used to take it to the next step and use custom 'sets' instead of just filming in the standard game areas.
The problem is that botters take advantage of multiple logins from the same machine to run dozens of bots to sucker people into their offline scams or other behaviour damaging to the players or the economy of the game, and so disallowing multiple log ins from one machine to make that more difficult for them is one of the essentials in keeping the bots to a minimum.
