My ship completely vanishes during "Scylla and Charybdis"

my ship(Emerald Chain Intel Juggernaut) completely vanishes after I warp out of the first system(NGC-9835 System), once I arrive to the second part of the mission(NGC-8118 System) there's no ship on screen.
I have all my trays and maps and buttons but my ship is gone and when fighting the enemies all my weapons are firing from the opposite side of the screen as if my ship is stuck off screen shooting at them.
It only happens after that first sequence, if I drop the mission(again it's Scylla and Charybdis) my ship comes back but as soon as I get to that second system then it vanishes again.
