Issues with switching starships

Currently on my character Kennedy@DogOfWar1138 but also happens on most other characters... when I change ship, I tell it to save my loadout, but almost invariably I find something switched out afterwards. Sometimes gear is going to a different ship, sometimes to inventory. Have tried telling it not to save, with the same results.
I'm also finding my Captain Reputation traits change, most will be the same but one trait in space reputation and one Active space reputation disappear.
The reputation issue has been happening for several months depending on the character, but have only had the loadout problem since the system started asking to save loadout. Any way to make the gear changes register as a new loadout automatically? In other words, not to change unless the player changes it manually?
