I actually had not heard of star trek online before a few weeks ago...
But I've been having fun with the missions after I got used to the controls and game mechanics. I'm playing on PC.
I have gotten stuck on one mission though, which I decided to skip until I can get a very much more powerful ship.

Until you get the hang of everything I would advise starting out on normal difficulty then working your way up. If you would like assistance I can make some recommendations that will help you get going.
As some general recommendations, don't worry too much about gear until you hit level 50 at least. You'll out level everything too fast for it to matter alot. There is also a vendor on Earth Space Dock, Deep Space Nine, and some other social hubs near the shipyards where you can acquire basic white quality vendor gear up to mk ix which can be purchased for next to nothing.
In terms of ships, there is no right or wrong answer, it's what you load it with and how you fly it that matters. Any ship can be good, but not all ships are the best fit for all people. For a build what I would advise doing for now is use all beam arrays and a single torpedo. You will need to broadside like a battleship from WWII to take full advantage of this. Use the beam arrays to beat down the enemy shields, then fire the torp through the opening in the shields. Reason I recommend this is because a weapon that's not firing isn't helping you. the beam arrays also have the largest targeting arc short of weapons that have a 360 degree targeting arc. While you can do an all 360 degree weapons build, you won't get as much power from it as you would the arrays.
To make it easier to fire your weapons you can enable auto fire. Where you see the hud element with your weapons, right click them and make sure they are surrounded by a green box. As long as you're in range of targets and are in combat they will fire until you stop them or until the target is destroyed. I would recommend leaving the torpedo on manual fire so you can control it a little better. Be sure to keep your Distribute Shields ability on your bars in a place where you can get to it easier. This will let you balance your shield power better and keep you alive alot longer.
In terms of captain types, such as science, engineer, and tactical, any of the 3 captains are viable options. What will be the major difference is their innate captain abilities you get as you level. Also a very big thing that may help you, any type of captain can fly any type of ship in STO. Just because someone is a tactical captain for example, it doesn't mean they are restricted to tactical heavy ships. They can fly more engineering or even science focused ships if they wish. I myself am a tactical captain but fly primarily engineering heavy ships.
That's some of the bigger things I can recommend right off as general stuff. If you need better detailed help or explanations feel free to let me know, or even if you require assistance in game itself.

Sometimes, replaying a mission for gear is worth doing - as long as the gear is of the type that levels with you (i.e. It has an infinity symbol at the end of the name).
For example, the "Sunrise" mission has a very nice Phaser Array/Cannon, Torpedo & Console. (Although I think this one still has the "Mk" identifier but it upgrades for free up to Mk XII.)
If you're finding any of the missions causes difficulty, you can 'Skip' most and move to the next one. The down side of this, is that you miss a wee bit of the overall storyline, but you can always come back to it later.
It's tempting to make all manner of characters for your account to try different things, but be aware that there's 4 types of 'Recruit' events, so you may want to hold-off on that...:
Delta Recruit - 2409 Starfleet, KDF or Romulan Republic characters;
Each type of recruit character get a special Transponder that allows you to earn extra rewards for that character, and some of those will unlock account-wide and can be claimed on other characters. (For example, a Klingon Recruit can unlock a Tier 6 Starship that can be claimed by all your characters.)
So, if you're thinking of creating other characters, you might want to wait until one of these events comes around.
You'll notice from the links I shared that they tend to run for 1 month around February (Klingon), April (Gamma), May/June (Delta) and September (Temporal).
During the year, there runs a variety of 3-week events that usually reward a space or ground item. Many, but not all of these events, will contribute to a year-long Event Campaign which gives various reward options:
Promotional/Lockbox Tier 6 Starship (for just one character);
Two "100% off coupons" to be able to claim 2 Tier 6 ships* from the Z-Store, which can also be reclaimed on your other characters.
(*These T6 ships exclude ones that also appear in the "New" or "Mudd's Market" categories.)

Finally, there's seasonal events throughout the year - Anniversary, First Contact Day, Summer, Hallowe'en and Winter. With the exception of the First Contact Day and Hallowe'en events, each gives a free Tier 6 Starship along with various minigames and smaller prizes, such as costume options, ship gear and ground gear.

More useful hints, Recruitment Events will add extra cut scenes and give bonus Dil, getting Romulan Rep to tier 5 will give you free Remans account wide, so you don't have to buy the race in the C-Store, and always check the News on this Site to keep up with future events and stuff, sometimes they hand free goodies like Picard unforms and Ferasans.
I am having issues with the UI at the moment. There is a small rectangle next to my character, the mouse pointer disappeared and when I move the mouse my character turns and I can't click on anything.

I think perhaps you might have pressed the B button key by accident. Press B again to toggle out of shooter mode.
