I purchased the 2409 Legendary Captain Bundle on a Romulan Federation Alliance character. I never got the Federation Special Issue Environment Suit, The 6x Very Rare (Purple) Celebrity Hologram Bridge Officers, and Starfleet Special Issued Weapons. Just 6 Romulan bridge officers and Romulan weapons. Was this meant only to be open just on a Federation character only? It said on Arc post must belong to the 2409-Era Federation faction. How do I get the items I did get, that was was suppose to get in the bundle.

Glad to hear you managed to find the Box and make use of it.
Unfortunately, you've clearly run into the Loadout Bug™ that surfaced in the recent patches. It's probably your best bet to go to Space and set up traits, equipment, active duty officers, bridge officers and your action bar. Then, before going to another map, save a new Loadout.

I have also run into this issue, and opened a ticket, which was promptly closed by tech support, I had to open a second ticket, to have my original ticket re-opened.
I bought bundle, opened box on my toon, and got a few "common" Boffs, and a few generic plasma weapons, instead of the Holo Crew and Phaser weapons.
If "westmetals" is correct and faction does not include ALL toons that are within the Fed Faction, that should have been made explicitly clear, like when you could not open the TOS holo crew on non-TOS era captains. And if so, does anyone know how to get a refund of my Zen, the ship was a bonus, I was after the Holo crew more than anything else, collecting various Janeways is funny as all get out.

Except that Romulan characters are not within the Federation Faction. They are allied with the Federation Faction.
Also, the in-game C-Store description does explicitly state that the Legendary Starfleet (2409) Captain's Bundle can only be claimed by a Federation (2409) character.

Actually in the Zen store it says "Federation Faction"
Since both the Rom/fed and Jem/fed are allied with the starfleet federation, that makes them the definition of "Faction"
Also, since the zen store allowed the claiming of the bundle, the game seems to agree. Otherwise it would say "You Do Not Meet the Requirements for This Item" like the TOS holo crew bundle that I also own.
So explicit in which characters can claim a bundle, or system lock to prevent claims that fail to deliver purchased goods need to be addressed.

Well, if you want to be particular the C-Store description actually reads, "This may only be opened by a Federation (2409) faction character, and only if another character on this account has reached level 65." Again, Federation (2409). That's pretty specific. In other words, no other Factions within the game. Even TOS and DSC Federation Faction characters would seem to be excluded.
You seem to be new to the game or at least to the forum according to your profile, so first of all, welcome.
Now, I'm not sure how you're used to Factions working in other games, but to clarify, in Star Trek Online, just because Romulans and Jem'Hadar can ally with the Federation or the Klingons, it doesn't make them part of that Faction. They are not joining them. On the back end, they are still very much their own respective Factions. Being an ally of the Federation or the Klingons is just a mechanic of the game. Nothing more.
Just because you were able to claim the Bundle with your Federation allied Romulan, doesn't necessarily mean it was meant to be able to. As stated, the description would seem to indicate that you shouldn't have been able to, but we'll get this all figured out. So, no, thank you for your input, as we endeavor to sort this issue out.
