I've noticed a lot of Fleet T6 ships with "UNIQUE" variants listed. They appear to be the best looking versions of any given ship. Before I sink any fleet modules into buying some of these, how do I make sure that I can get the unique version if that's the one I want? It shows them as locked and I don't want any surprises when I go to purchase them.
A long time ago, there were account-wide 'skins' for those ships in the C-Store. They weren't very popular, so they rolled them into the Fleet system as an added bonus for those fleet ships.
If you obtain the ship, you'll get those parts and the fleet hull material(s) for your character. Said parts can be used on any ship that shares that chassis(similar to Mirror ships).

The Fleet variants have different parts, for example the Fleet Sovereign comes with the Imperial parts.
However be aware that fleet ships are character only and not account unlock.
The only exception to this is Legendary ships. Any legendary that has a fleet ship in its lineage with the unique parts will be included in the Legendary as they come with ALL parts associated with that particular ship line up to the point that particular Legendary was released. So again using the Sovereign as an example, the Legendary Sovereign comes with every part variant in the game for the Sovereign line, including the Fleet variant parts.
An example of the "up to the point the Legendary was release" is both the Crossfield and DSC Connstitution classes, as they both had a new variant released after the release of the Legendary, and the parts were not retroactively added in. Those variants being the Crossfield Refit(32c) and Mirror Warship.
