Ok. I was playing some missions on my klingon recruit and after I did some missions and also a few tfo I noticed that I have less and less refined dill compared with before. I have tons of ore. Just what? I didnt spend it on gear because I'm saving. Is this a new feature because I dont really read patch notes.

I don't understand what you're trying to say. Are you actually losing dilithium that you've saved up, or are you just earning less raw ore?

-Rep gear / NO not enough
-Phoenix boxes /NO
-Skipping crafting times/ I do them , but I never skip
-Admiralty/endeavor reroll/pass tokens /never skip just change character
-A T1-4 ship / dont need them have alot of zen and event ships

I mean, do you "feel" you are loosing dil, or did you actually make screenshots or wrote down the number?

First of all that Spock picture is OP an disturbing at the same time .
I have a lvl 65 klingon recruit. I dont use that academy recruit thing because it uses dill (the general one).I dont do doffs I'm cheap so only fill marks if any fleet projects are up. I will do some missions and other stuff today and do the screenshot to compare, good one!

If you're not doing anything that requires Dilithium as an input... then you shouldn't be losing refined Dilithium at all. Just gaining through refining the ore that you collect by playing the game.
Ok... stupid question here, are you looking at the Refined Dilithium numbers or the raw Dilithium Ore numbers? Because every time you refine the raw ore, that number does decrease as its converting it into usable refined Dilithium.
