I rarely post here so indulge me if this has already been done to death. One of my bug bears in ship combat is when your under fire you cant use the engines either to get away or keep going where you want to be heading anyway as part of the battle. I've always thought that annoying and stupid. In portrayed battles going back to the original series Scotty doesn't say "a canna give you impulse or warp power Captain" unless the engines in battle have been actually damaged or destroyed. In game they just stop with the Majel Barrett-Roddenberry computer voice saying "ship is under attack" even when shields are still strong.
You are wrong, engines are not disabled, which would mean they are offline. You just can't use full impulse. Put some points into impulse power and use boff skills that give you speed, evasive maneuvers etc. and it won't be an issue.

By sitting duck do you mean during combat?
- Run at full (normal) throttle
- Evasive Maneuvers
- Increase engine power setting, or (like echatty said) Emergency Power to Engines or an engine battery
Think of Full Impulse as being analogous to mounts in WoW. If you could use them in combat then you could always escape danger without dieing, so combat prevents you from using them. It's purely for gameplay, nothing else.

You can't shunt all power away from shields and weapons to the engines. Your ship would get all 'splody doing that.
You can use evasive maneuvers and similar for a small extra boost without needing to make your own internal fireworks display.
