In the final space battle when the USS Pastak warps in, it fails to destroy the Tarantula in the cut scene. When the cut scene ends the Tarantula is alive and well and cannot then be destroyed as it is immortal. You can bring its health to zero but it will never blow up, thus preventing the mission from completing.
I warped out and then proceeded to continue the mission at the "Threading the Needle" waypoint, this time the Pastak again failed to destroy the Tarantula in the cut scene (cut scene ends before the ship blows up) but thankfully as soon as the mission resumed it did go kaboom and I was able to complete the mission.
