Keybindings Disappear Randomly

[Recommended to put this here, so here, it is]
I have a issue with my keybindings not working, specifically the Shooter Tray keybindings they keep disappearing from the menu. I have to "cycle" thru the RPG and Shooter Sets to get them to come back; via the menu, pressing the key to switch does not make them come back. Once they are back if I use one of the former missing keybindings I cannot use the Escape key until I press Enter or select a in game window but this really does not matter as much as the keybindings disappearing. During the time I was writing this they went away again.
I have tested if it was;
- Locked or Unlocked Tray, for all happens with or not
- Alt-Tabbing that caused the issue, nope
- Changing from RPG to Shooter Mode, nope
- Transporting/Loading to a new area, 50/50
- Just standing there doing nothing, after some time; time varies, they do disappear again
- Verify all game files, nope still happens
Am I missing something here, or is this a bug?
I Googled the Hogwarts out of this and asked on ESD before coming here.

Since the time I original inquired about this I have tried restoring a backup copy of my disk and reinstalling the game, the problem is lessened now. It still occurs as frequently during missions but in general it is guestimated to about half the time. This issue was both before and after the recent patch, and my new efforts where after.
