'Agents of Yesterday' missions do not scale properly on replay.

I've encountered this particular problem on several characters;
Thorgrim@turbomagnus (23c, Male Tellarite Eng)
T'shev@turbomagnus (23c. Male Andorian Tac)
Blaine@turbomagnus (23c. Male Human Eng)
Lyrin@turbomagnus (23c. Female Andorian Tac)
T'iaru@turbomagnus (23c. Female Vulcan Sci)
When attempting to replay the 23c./Agents of Yesterday arc missions, in particular "Painful Omens", "Tangled Webs" and "Battle of Caleb IV", the game will scale my characters down to between level six and level ten (the levels the missions are originally played at) but fail to scale down certain enemies - namely Na'kuhl ground and space enemies and Captain Kor in "Caleb IV" - leaving them at level 50/60, rendering the missions extremely difficult to complete...
