I would love to see a new reputation tree added to STO that is themed around Section 31 and House Pegh.
I'm basically suggesting a "black ops" reputation where all the reputation gear is built around covert operations (enhanced stealth/cloak attacks for both ground and space, and enhanced information gathering/debuffs against enemies).
Visually, the rep gear (both ground and space) should reflect the black ops nature of the reputation tree ... so the FED Section 31 space gear would make your ship look dark (almost blacked out) with dark blue deflector, dark blue engines and engine trails while the House Pegh gear would make your ship look black with dark red deflector, engines and engine trails.
Heck, if the devs are looking for ways to create more specialization trees and specialization BOffs they could create a "black ops" specialization that does what I wished the Intel specialization tree did (beyond the Intel flanking bonus) ... enhance your stealth and debuff abilities against enemies so that enemies "melt" even faster under your attacks.
Just an idea ... I mainly came up with it because I wished there was a ship visual in the game that allowed me to turn my FED cruiser's hull mostly black with dark blue deflector and engines.

And considering that S31 is supposed to be an 'officially non-existant' organization, it's hard for me to see an S31 Rep.
Worse yet, they're literally cut-and-paste, as was proven when the TDI Rep T4 still had the information for Terran Task Force instead... or that the Badlands Battlezone is oh-so-similar to the Undine Space Battlezone. Not that it matters since they're mainly there just to try and make people to play Queued Events to get the Marks for them...
^Words that every player should keep in mind, especially whenever there's a problem with the game...
But yeah, it's hard to feel like you're "building reputation" with factions that don't have any real in-game presence. Even simple things like swapping the MACOs in Assault on Terok Nor over to the Terran Task Force armor, or putting some troops in the Iconian War missions into Iconian Resistance armor could've helped "sell" those organizations so much.
