The ground part of the mission seems to be set up extra nasty, with the Nakhul spawning in a small area accessible through a door so you can actually miss their "ghosts" even being there!

The new Na'kul shield are far from invisible. I get the shield down in a hurry with my tac, my sci does it even faster. But, as many mentioned, if they pop a double you have to kill that one first in order to kill the real ship.
By the way, the double seems to be immune to GW but is not immune to TBR. A bug? I would think so but who knows, they still have lots of other bugs to take care of.

I haven't really been having issues with this because I AOE everything to death anyway, between GW3, TS2+3, and Photonic Fleet I haven't been having much trouble with the duplicates that make the main ships invulnerable. Sure it's annoying to see the main ship taking no damage while I'm killing the duplicate but it gets the job done.
Now the Voth with their shields that never drop unless you disable the subsystem for a second are something else entirely.
What would this adaptive AI actually do, though? You're just throwing a fancy term at the problem, but not describing what the AI does.
This is why I said read up on what newer generation AI and crowd generation software is doing.

I've done a lot of PvP in ages past in STO, and there wasn'T some "magic" way to generate challenge.
It was about using your abilities effectively - the effect was however nigh-invincible ships and uber-damage. however. Broken by abilities like Subnucleonic Beam, Scramble Sensors or Feedback Pulse, of course - but these are all tools that one could give to an NPC already now, and it still means that you have those "nigh-invincible" and "uber damage" parts for the AI, because otherwise you just don't need the fancier tools.

Those immunity ships need a 1.5 return FBP effect as well. Would love to see the BFAW Spammers simply die.
You can end up waiting in queue for eternity that way. Also even if you target right thing, any aoe you place will tear you to pieces that way. Though maybe this suits your masochistic intent...
Oh bah, whining about the Na'kuhl dupes is as dumb as whining about the Borg nanite generators. Sometimes you have to shoot enemies in certain order. Deal with it. Or bring BFAW and shoot everything.
So they sell us more power and the best they can come up with to combat that aspect of the game in STF's is to have NPC's with super invincible shielding. And let me tell you the Na'kuhl got that technology right because I swear they can hold it for a full 20 seconds.
There has to be a less lazy design than just more hit points and invincible timegate shielding. Cryptic get in the think tank and figure something better out.

Again, look at what AI software and software like Massive is capable of handling and how it works from the various media out there on it.
This isn't new. Software like Massive has been around for a while. Actually IIRC Massive was developed for CGI crowd generation for the Lord of the Rings trilogy.

Oh, it's certainly something I thought of. When building enemies, I prefer to build out around a couple different themes with abilities which synergize well with each other. I didn't want to overload the group.

Torpedoes are also great for taking out the duplicates. Unshielded target+TS/HY=splat.
