Still charging me 550 Zen
As a gift for trying Arc, the Star Trek Online team is pleased to give you the Khan costume set. This costume set includes a top, bottom, boots and accessories for both male and female characters.
Note: The Khan costume set is a per-character unlock reward. You must be logged into Arc and then log into Star Trek Online with each character you wish to gain the Khan costume set. To equip this off-duty costume set, visit any Tailor. You will either need to use an empty Costume slot or modify an existing costume to wear the Khan costume.

In general, you need to login to each char you want the off duty custom on, with ARC, once. JUST LIKE YOU DID, then the OFF DUTY khan version is unlocked for that specific char, as it should be the case for you.
This means after what you described, the Khan OFF DUTY (only) outfit should be already unlocked for this char, but not the c-store uniform version of khan. Try an off duty slot. It's a totally different looking custom. BTW, I was confused by this before too, but this works as intended.
