Looking for some advice. Which specialization would be better for a sci in an intrepid - Command or Intel?
I already have a few points in pilot, now I trying to pick my other one. Will probably run a torpedo/pertgens build.

However, seeing as you have torpedoes in your build, I would also recommend you take the command spec. They have an expose ability just like ground combat that you can exploit with torpedoes. Do note however that this expose chance is 1% from energy weapons. As my tac uses this specialization, I can say that the expose does proc.
Basically, I see the intel spec as survivability and the captain spec as damage.
If you get behind opponents and use flanking then intel - sci ships can do that against most pve opponents, even things that do not appear to have a front and back actually do, there is an arrow that shows the front.
If you concentrate your fire on a single target then command's Achille's Heel is for you big time, however if you faw and torp spread the debuff can go anywhere so often is wasted on a frigate.
Intel team boosts team damage, very handy for bosses or time limited blasting for optionals on stfs. Strong player groups use those abilities, weak groups sit on them for reasons known only to themselves, those dps records are set with tac fleet constantly active.
I'd have thought that intel and command where the obvious two to start for a new level 50, one adds defense and the other hull, staying alive in stfs can be tough with levelling gear.

I run Intel as primary and only run torpedoes. Pilot is my secondary. I also fly an Intrepid.
If you mix energy weapons and torpedoes Command would work for you.
Depends really. I personally switch between Intel/Command and Intel/Pilot for my Exotic+Torp Intrepid. In both setups, Intel is my primary.
Note that the Command exploits require an energy weapon to proc. So unless you are carrying some beams or turrets aboard, you'll be stuck with Intel/Pilot.
