Yea, the entire Nimbus III chain drives me nuts.
It's not hard, more like trying to dig a splinter out of your finger.
Perhaps my least fav, Spock was not Captain of the original Enterprise and should not have been the one on Comms. And certainly not with "old man Spock's voice".
The one with the fire caves only because my BOFF's kept leaping to their deaths.
Those are the only ones I remember, however I do recall without much details others that require my character to be unbelievably stupid- for example the one they've removed from the game with the Undine taking the place of a Starfleet admiral and ordering war crimes for example.
So that's my top 3 worse.
Shuttle missions:
The Best Defense: Never been able to compete it, ever. All the support shuttles die then I die over and over and the mission fails.
The Vault: The ultimate bore, don't even need to hit F that much. Okay to progress the plot but a waste of time. It was okay the first time, but mind numbing on repeat.
I dislike Boldly the rode and a large part of its arc because it's part of one big plot hole.
After all, you and the diplomats left the station because it couldn't be defended when it was still filled with Starfleet crewmen and Klingons (and S'taass of course) and all systems were still controlled by the crew.
Yet one person can recapture the entire station? If this were possible, then why send the player character in a shuttle to the Gamma Quadrant? Why release the only Founder that was ever punished for her role in the Dominion War, when all she does is make matters worse? Why keep trying to hope for a 'peaceful solution' when you've already risked / sacrificed 3 fleets? (1 during the mission where you're in the shuttle, heading for the wormhole, 1 in orbit of facility 4028 and one in a final confrontation cause a peaceful solution has been made impossible by that same founder).
So, my top 3 worst missions include the dominion arc.

My absolute worst mission is Of Bajor! That sucks!!!
Nimbus 3 isn't a mission.
I like it Nimbus 3, for a number of reasons.

My favourite is the Klingon tutorial followed by the Romulan tutorial.
I don't like any of the Federation missions... too boring.
I hate the missions in the Delta Quad that are essentially just patrols. They are all kill 10 waves of 10 and... gah. They take forever.
The one with the stupid gelki or whatever they are called... I had them RIGHT at the portal entrance but then they couldn't use it because some ships appeared. If they just moved one centimeter forward, they would have escaped but nooooooo.
And why is their a med Center there? Use a ship as a med Center and leave these whiners alone.
Basically any mission involving a shuttle!!!

PS : "Coliseum" is one of my Favorites & I like "Of Bajor" for being something "different" ...
On principle I hate playing missions with pre-built ships like the Obelisk carrier or the Dyson ship. I also dislike playing shuttle missions.
And any mission where I don't get my while away team.
And that f****** fetch mission for Neelix.
But there's a lot of fun stuff in the game. So I just stay away from the above, among other things.
Yep these are two of my favorite missions. Very atmospheric. (Although they could do without the whole running around doing math and then back again consoles deal on the space station in Coliseum - it's just tedious )

I actually like most of them while rest was "ok"
dunno why folks hate wasteland arc and I actually liked space walk on boldly they rode (only mission in game where you use EV suit skills and one of two where u use EV suits at all (nukara doesn't count :P)
and its not like we recapture the whole station from jem'hadars we just sneak into it and kill their leader....
and also if I got the lines correctly only the guy leader decided to fight when founder got mad at him and not sure if all soldiers followed his orders instead of lady leader ones that actually listened to the founder.
ah and of bajor was a little bit irritating "we have full fleet but why should we use all those redshirts to do the job lets et admiral running around and FIX ALL THE BROKEN GEAR.....

Imperia felt unTrek like to me and I am glad it got removed.
Badlands got an entire why? out of me. It was a bit longer than it needed to be in that you have to scan everything. Then your officer will tell you which planet to go to. The scales are aweful, the ground combat and oversized turrets tedious and made little sense.
The Vault . . Why can't we have our ship fly us closer to the bloody thing and then we launch? Otherwise it seems to be buy a shuttle. Launch to the zone edge you need and go make lunch. Zone and head for the vault. Eat lunch. Now you may begin infiltrating. . . And once inside no one notices you or cares till Obisek sets off an alert? Even then the way out is more tedious than difficult.

The Neelix fetch mission is a pain. Also if your a KDF I would think your reaction to situation would be a bit "different" than what you play through.
Of Bajor also is dumb. I have a real garden I tend. Now I come inside and have to tend to a fake one?
Best: Any of the few where you travel back in time to do a TOS themed mission. Everything is so well done set wise.

Anyway, my top missions I hate:
- The Vault - Scorpion fighters cloaking every 2 seconds, 95% of the times I fire those useless shuttle phasers it misses.
- The Best Defense - Where you fly nothing but a shuttle against hundreds of Elachi fighters. My allied ships aren't doing anything but fly around. They don't even shoot at the enemy.
- Night of the Comet - First, where you have to make a drink for some woman who's been peeing her pants because of these Devidians. Why should I care about this woman's emotional state?! Just give me the damn part I need. I travelled back in time to save your TRIBBLE not to satisfy your alcoholic needs. Next, where you have to shoot the comet. But instead of vaporizing it in 1 go, it breaks into comet fragments which breaks again into even smaller fragments. Ending up with 9 or more pieces to blow up before we can go home! Next time there's a comet passing by that needs blowing up, you can do it yourself Drake!
A mission I do like:
- Facility 4028 - It's just awesome. I like the facility's design and I can shoot bad guys who try to escape. I always pick the lethal option so I can just can shoot them to high heavens.
OMG, yes! Later this evening I'll be doing this mission again--this time for my DR--and I'm absolutely dreading it. I don't remember what it was that made me dislike it so much. I just remember having to restart it when I was halfway through and then feeling miserable the entire time I was completing it.
Boldly they rode however ? Terrible. It's slow, and by that, I mean you have nothing to do but slowly walk.
Of Bajor is terrible to.
If Nimbus was timed to be at the middle to end of the level range instead of right after you get a shiny new ship that gets parked for four levels it'd be less annoying.
Colosseum - because I love walking around and occasionally clicking things

I hated nimbus first time round, you just get a new ship and can't fly it because you have to do this ground stuff. Just finished it on my DR and I didn't think it was that bad this time round, only took 90 mins as I remembered where to go and I had the magic romulan DR rifle that makes short work of everything.
Favourite mission is the kdf rura penthe one, just for the ending
