Alright folks, here it is. Cryptic needs our money. There are far too many systems in the game that we get for free and I think we should monetize them all. Here are my suggestions with suggested cost:
Transwarp - 1000 dil - The ability to hop across space means we spend less time flying around and therefore less time in the game.
Mission Replays - 500 dil - Consider it a residual payment for the artists involved, like paying royalties.
Sell an item on the Exchange - 1000 dil - It's like those fees Ebay takes whenever you sell something.
Reclaiming a dismissed Zen ship - 100 zen - You're not buying a new ship so Cryptic are losing out.

They already have transwarp coils that cost dil. Edit: and they cost 32,000 dil for a stack of 10
You forgot docking fees add another 500 dil each time you want to dock at a major starbase. Also maintenance upkeep on star ships. Let's say 200 dil for a shuttle, 1000 dil for a standard escort, 1500 for carrier escorts. 2500 for heavy and exploration cruisers and 4000 for any ship that cryptic class as a dreadnought.

That was kind of the implication of my post. If the players can come up with it, so could Cryptic. There may even be plans to seriously implement some of the monetizations mentioned in this thread. Again, some of them aren't too much of a stretch.
Considering past Cryptic trends, it's almost less of a question of "if", and more "when".

How about...
1 Dil for every Bridge Officer ability activation
2 Dil for every Weapon activation
3 Dil for every innate Captain ability activation
100 Dil penalty for any unnecessary Combat related ability activation, while not in combat
Then before you enter a mission, you may get a message saying something like: "You must have a minimum of 'X' amount of refined Dil to participate in this mission. Given your current ship weaponry, Bridge Officer, and Captain abilities, you do not meet the minimum financial requirement." You will not be able to enter the mission because you will very likely run out of Dil before you can complete the mission. So you can either attempt to improve (upgrade) your gear, or acquire more Dil until you have enough dil to pay for enough weapon and ability activations to complete the mission.
Furthermore it would be entirely possible to meet the minimum financial requirement, but still run out of dil before you compete the mission. Your weapons and abilities simply stop activating, maybe the tray turns grey, and you have to leave the mission incomplete and go grind for, or buy more Dil then go back to complete the mission. You will have, say, a 2 day "Grace period" to complete the mission, or it resets and you have to start the mission from the beginning once you have the Dil.
Also prior to entering a mission you can decide things such as how many ships your Gravity Well can hold, how long, and how strong the hold is, by how much Dil you commit to it.
Then once you complete a mission and contact the mission giver to "turn it in" you can pay 100 Dil to claim your mission rewards.

repairing a ship 1000 dill per injury
giving your boffs bathroom breaks after each stf, 500 dill per boff
talking on zone chat 100 dill per post
You know what you'd see then? The server would kick us out more often... Then when we cried for the bug fix, Cryptic would tell us "it works as intended."

Charhopping should definetly cost 500 Dilithium per char and login atemp.
I also could imagine a scaling price first 3 chars are 500 dil per char and the fourth will cost 250 extra. +250 each following char. Klingons cost 1000 dili extra because they actually could help a player gathering ressources.
Or an STF leaver/quick resolution penalty 10000 dili for any STF taking under 45 min.
Of course you will be fined for getting disconnected during STFs since its always your crappy internet connection bothering poor cryptic servers.
