It's not the TR-116. They adapt to the Bat'leth. The Bat'leth is plasma damage, and that is what the Borg are adapting to. Switch to a standard sword, like the Shard Sword of Kahless, and you will be able to hack and slice all you want.
It's also possible that you're getting the Adapted message on your TR-116 if you have a rep trait or consumable device or kit power that is dealing some other sort of secondary damage type (there are several). As just one example, if you're using the Nukara rep trait Cryo Immobilizer Module that deals a small amount of cold damage when you use any attack, they'll adapt to that Cold damage eventually and you'll get the Adapted message for every attack even though they haven't adapted to your weapon's primary damage type. Keep an eye on the actual damage floaters above your target to see if they've actually adapted.
As for the Nanopulse weapons, long long ago when they were first introduced they did physical and plasma damage simultaneously, so even after the Borg adapted to the plasma damage, you could still kick their asses with the physical damage. That was removed quite a while ago, however, and they've been pure plasma energy damage for quite a long time now. That change made me very sad because the nanopulse was my favorite weapon.
Nitpicking is a time-honored tradition of science fiction. Asking your readers not to worry about the "little things" is like asking a dog not to sniff at people's crotches. If there's something that appears to violate natural laws, then you can expect someone's going to point it out. That's just the way things are.

btw , batleth is not a good weapon. use sword for damage and lirpa for knock back. it is an sto thing.
