Told you already what I think of the console. It's more than fine. It's the only thing good that comes with the ship. You're ranting about "dying after it wears of, so let's change itf". More clear than that.
And the reason you're dying is about the ship being bad.
I think compared to the Quantum Focused Shield Bubble, the Ablative Armor Generator is too weak. But I don't think the option of 100 % uptime would be a good idea.
I also don't think that Science Vessels suffer al that much from "overspecialization". Science has the advantage of having a lot of good utility powers at low ranks (=Ensign) that do _not_ share cooldowns.
You basically will use the Lt.Cmdr and Cmdr slot for your main offense or crowd control ability.
The lower ones provide utility and healing.
You can double up on Hazard Emitters and Transfer Shield Strength and still have a spot for a Science Team or Tractor Beam. If you don't want to double up, you can still pick Polarize Hull or Tractor Beam for Ensign slots. You can even afford to use one of the Lt.Cmdr slots for a HE3 or TSS3.
This is very different from Engineering abilities. There are 4 Emergency Power abilities, that all have a shared system cooldown and their global cooldowns to worry about. And the only other power that's an option is Engineernig Team, and you probably want to use that power as high level power, not at the Ensign tier.
Tactical captains have a lot of shared cooldowns to deal with with their low tier option,plus these options are only useable if you equip the right weapons. Since you use either all cannoon builds, or a mostly cannon + 1 torp or beam builds, that eliminates a lot of possible combinations. And a lot of the buffs you could take are powers you probably want for your higher level slots.
For example, the typical DBB + 3 CRF + 3 Turrets build. You Want a BOL3, not a BOL1. You don't need mine patterns or torpedo buffs, and there is no Ensign level canon power.

I think the Intrepids failure is that it only has that one, single console ability that seems weak compared to that of many later science-oriented ships. It has no Aux Phasers, no ability to use DHCs, no hangar bay, no cloak, no special attack modes, no special console sets.
If we want to "fix" the console... I don't know what to do exactly. What if it was actually like the Quantum Focused Shield Bubble? Damage reduction dependent on Aux power, with the possiblity of 100 % immunity? Nothing else. No duration or cooldown change.
Of course, that doesn't work so well with how it was shown on screen. There it seems to imply it has limited hit points. I believe the Singularity Powers and the new Dyson Sphere ships have powers that work along those lines. Maybe one can re-use those abilities?
A minimum QOL change would be to remove the activation time.

I disagree, i think you are also evaluating the ship from a standpoint of making it work without the console. But i think that the console can be defeated in enough ways that it is drastically underpowered compaired to any of the other Lock Box options. I also think the ship would keep a very unique play style if it could change modes like the dyson ships.

Give +900 all damage resistance rating.
Disable Beam Weapons.
Disable shields.
Disable the Lt Tactical slot.
Reduce power to Auxilary System to 50 maximum. (To prevent high damage from TBR only builds)
Reduce effectiveness of heals by 50%.
Then the ship would be able to augment its self to a only supporting role. The armor once broken down reverts the ship back to normal. But it also reduces the effectiveness of the ship in general combat. So to make it good, you would have to be creative.
