I haven't heard of anyone else having this bug, but on the off chance that someone has and that there is some kind of work around I figured I had nothing to lose at this point.
I first noticed this bug when I purchased the biotech patch trait off the exchange for my reman character Azula. I opened the box and when I opened my character status sheet and went to the traits tab to activate the new trait for testing it wasn't on my list of available traits. I opened a ticket and was basically told tough luck. So I purchased the trait again and tried to open the box, but got a message saying that I already had the trait, but the trait was still not on my list of available traits. Last weekend I completed the 8472 Counter-Command Reputation on this same character and figured I'd try out some of the new rep traits. Unfortunately, like the biotech patch trait none of the 8472 Counter-Command Reputation traits are available. They just aren't listed. So basically, I'm stuck with whatever traits I have now and can't use special lockbox traits not can I use any new reputation traits.
Go to your Skills window and look to the bottom right. It'll say Skills invalid and there will be a Respec button. Click that button and it'll Respec your Skills without charging you any of your earned Respec Tokens. That'll fix your Traits issue. Don't forget to respend your Skill points.
This happens when characters get some bad data. The respec fixes them and we supply one for free when it happens. I've got a bug in for needing to communicate this better.
