Hi there. I am having trouble with my Personal Tray in space mode. Every time I do a ground mission and return to space, my tray is missing all of the skills I have placed in each slot. The ones that are still in the tray are not the ability I assigned to that slot. I've had to re-do the tray 5 times now and it's driving me nuts. I've tried locking the tray, restarting the game, and doing a complete reset all options to default. Is anybody else experiencing this?
I encountered this same problem under a different circumstance. A few days ago, I acquired a Jem'Hadar Dreadnought. I finally got the ability tray set the way I wanted it, and I was wise enough to take a screenshot of the tray. I then beamed down to ESD to pick up a few batteries. When I beamed back up, my tray was empty. Using that screenshot, I reset the tray. I then experimented by beaming to the bridge and back out, to find the tray was empty all over again.
I finally figured out that STO obviously does not like you naming the loadouts for all your ships by the same name. Each ship only uses one loadout, so I simply name the ship's loadout after the character. Once I figured out that each ship needs to have its own loadout name, the problem went away. I think this is the same mechanic that is prohibiting you from having multiple ships use the same name. For example, my Escort Carrier and my Dreadnought cannot BOTH be HMS Concord. The same way that each ship needs to have a separate name, each ship also needs to have their own separate loadout name.
I gave the Dreadnought loadout a different name from the Escort Carrier's loadout, and now my tray works perfectly fine. Problem solved.
You see that's odd because I have not used the loadout feature recently. A month ago maybe. This problem just popped up now. Going off of the problem you had gave me an idea.
I saved the loadout, beamed to ESD, beamed back up, and reloaded the loadout. It worked!
It's a little inconvenient having to change the loadout every time I return to Space, but it's better than nothing I suppose. Thanks lindaleff.

And be sure to remember, if you ever get another ship, make sure you name its loadout something different from this ship's loadout.
