Yes. The Token as Reputation system specific. For example, you get an Omega Rep Token from your main, transfer it do the alt character, and then they use it to in the Omega system to double the Omega Rep XP gained from projects. You must have a character that has hit Tier 5 the long way in a Reputation System to be able to create a Token for that Reputation System.
I have a question I can't seem to get the game to install the game. It does not seem to want to down load. I hit the install button, pick the folder but then it does not dop anything. Am I missing a step. I left the laptop on all night long as it is a large file but the destination folder is empty. Any help would be great.

Not entirely sure this is the best place to ask that question (there is a technical support forum for bugs/technical issues on the forum) but do you have enough space to install the game? Are you installing from an Admin account (basically do you have the permissions to make changes to your pc) and are you using the STO Laucher or the new fangled ARC installer?
My Advice would be to post up a new thread in the technical support forum listing your Operating System, What installer your running etc and see if there is anyone having the same issue.

Currently I want to have a Fab Engie in Space and one in Ground, but I can only have one active max so I need to either chose or always swap them out.

Ah that explains it and no worries, I was just saving you from being moaned at by others if they were feeling fussy lol.
It sounds like ARC isn't working right from what you said but if you do some research on the forums here there are a few people that have a link to the old STO Laucher that will install it without the pesky ARC. See if that works maybe?
On a more technical note are you able/do you know how to run a traceroute to see if it's even downloading. If it doesn't download/install it might not be able to get the files from wherever PWE based their servers so it could be your Internet Provider, your Firewall or your computer settings.

Are you using a fleet item that summons a ship? afaik thats what the space fab eng is used for. If you arent using one then you can take out the space doff, if you are using the fleet item then i dont know what to say hehe.

Yes it's possible. You could get one via level up rewards. You can also check the Exchange. you should be able to find a Ferengi or 3 to your liking.

The space one is for increased duration of my RSP (they came with the Romulan or Elachi lockbox). The ground for, potentially, calling in more drones.

If it's the "Console Pack - Ionized Gas Sensor / Plasmonic Leech" froma Tal-Shiar lock box that you are talking about, yes a Fed character opening the box would get the Plasmonic Leeech console.
My question as a new player (relatively new, 3 weeks and I hit 50 already from the Q buff) is what is the challenge in the end game? I've done all the elite STFs in my lvl 40 escort without much problems, granted I was probably not contributing as much as the other people but we still did ok.
I did the season 8 Dyson Sphere challenges too without any issues.
So my question is, what is the challenge to try to overcome in end game? Grinding rep for better equipment seems pointless when I can already beat all the end game content with my lvl 40 ship.
Am I missing something? Shouldn't there be a real tough boss/encounter that requires you to actually have end game gear, so that people will have an incentive to grind out rep to get this end game gear?
It's like if another MMO came out with an expansion that could be defeated by lvl 40 gear, it would be a joke imo.
You can increase the difficulty of quests up a couple notches and get better drops for the effort. Try your luck at elite Hive. Once you've pulled that off, try to clear no win scenario all the way through the end. If you still haven't been challenged, take a stab at pvp. Players don't pull their punches quite as much as the ai does.

It's not just about your 'gear' or your ship and what you have equipped, it's also about your class and boff abilities. Next time you are in one of the Elite STFs try doing one of these tasks by yourself:
Infected Elite:
-get (or take) aggro on a cube or spheres and try to survive
-get (or take) aggro on the gate and try to survive...wait until the two nanite generators are dead on each side
-get (or take) aggro on the last tac cube and try to survive
Cure Elite:
-fly to a cube+6 nanite by yourself (be the first in group to start moving and go left or middle)
-kill any bird of prey or raptors that try to head to the Kang
-kill the nanite generators
-kill a bottom nanite generator and the one directly above it (leads to next step)
-kill the Neg'vhar and Raptor that spawn for doing the previous step
-keep killing nanite generators
-get (or take) aggro on a cube (preferably after its nanites have been destroyed)
-get (or take) aggro on the assimilated carrier
Khitomer Elite:
-get (or take) aggro on the first tac cube
-from the starting spot look right and go to that gate (after the tac cube is dead)
-kill probes before they get to the portal
-kill 2 nanite generators to spawn a tac cube and fight the tac cube
-keep killing probes
-kill tac cube
-kill 2 nanite generators on other side
-kill the big nanite generator
-keep killing probes
-repeat for the nanites on the other side of gate
-probes
-tac cube, more probes, big nanite generator, more probes
-bonus points if you've done everything so far just by yourself, normally 1 person will try to help whether you want them to or not
-if the other side kills their main generators and their gate first your side will get 2 spheres and 2-3 probes...kill them all or hold them off long enough until the team on the other side gets to you.
-get (or take) aggro on the IRW Valdore boss ship
Try doing all that if you haven't done so already. Basically what you are doing is taking a task that is normally done by 2-4 people and doing it by yourself. Cure Elite for example? popping a bottom nanite and then the one right above it will spawn a Neg'vhar and a raptor. For one player those Neg'vhars can be kinda nasty. It's not the normal Neg'vhar you see either that spawn after the first 2 cubes are destroyed and fly straight to Kang mostly ignoring you as you shoot at them. When this one Neg'vhar and one raptor spawn after you pop the two nanites they fly around and use their abilities.
All the above is mostly gear based, but even with good gear going up against a Neg'vhar that is shooting back will take more work then autoattacking.
EDIT: If all team members are shooting at a target the one doing the highest damage will get the threat. It doesnt matter if you are in a cruiser, escort, bird of prey or a science vessel. There might be a few other factors too like if the guy who had aggro flew out of the range of the gate or whatever. But once you start doing enough damage to pull aggro on some of the harder hitting mobs then you have to start worrying about survival.
when I first started playing, late last year I believe,the game had of course been around a while and there was a big learning-curve as I was playing catch-up. Then I left and really haven't played for some months now-question,is it possible,by taking a slow,casual approach to actually "catch-up" and learn this thing,lol, I do really like it. ty in advance for your response.
I personally love it but it's not for everyone. It takes months to grind out all the top level gear. And even then there's so much more speed and complexity to it. Teamwork and strategies. . There's no 1 build to rule them all. It's more of a Rock Paper Scissors game. You could have crappy gear and still be competitive and you could have the best gear and setup and still get popped in 3 seconds.

No...depending on the group, there are several strats in the game that call for 3-4 people to do one thing while the last person goes and does the other. My suggestion was that you be that one person that goes and does the other. You didnt provide a lot of details other then "i probably did ok" so for all i know you got carried. When you get carried things seem really easy, because somebody else is doing all the work.
The boss mechanics in this game are more like Guild Wars 2 then WoW. If you've played GW2 then you would know that a lot of boss fights are pretty easy. And in GW2 everybody is their own tank, healer and a dps. The only thing WoW and GW2 may have in common in regards to boss fight is aggro based on dps (or threat modifier). It doesnt have the same elements as WoW boss fights. It has close to the same elements as a GW2 fight though. If the boss focuses on you in GW2 you go into survival mode. You dodge, heal yourself, and kite the boss. In STO it's mostly the same...when the boss focuses on you (when your dps becomes good enough) then you need to know how to heal yourself.
Knowing how to heal yourself was the whole purpose of my suggestion that you try and do stuff yourself. The way i suggest doing things is the way you would handle running a dungeon in WoW once you get overgeared. Would an overgeared tank in WoW tank just one easy mob? nope if you are overskilled and overgeared then you pull the whole room. So that your overgeared dps can go nuts on aoe damage and your overgeared healer can actually throw you a heal or two.
I would like to start my ROM toon over. I have a comissioned Reman Borg officer that I don't want to lose. What can I do to keep it? Since it's bought from the C-Store, is there anything I can do to keep it for my restarted ROM toon?

The problem is that if you already promoted your Reman BOFF, your new Captain won't be able to use him until he's one rank higher than the Reman BOFF. Unless you have another propely ranked Romulan Character. You'll have to give him to another player's character for safekeeping until your new Romulan Captain is of high enough rank.
can i play omega elite on my own im guessing no lol also id like to know if there is fleet ground shield and armor that have dodge or evade abilities i want to make my character a stealth sniper basicaly

They use combat logs and a parser such as Advanced Combat Tracker (which needs a plugin to parse the file correctly).
Check your Inventory it should be in a Box, if not run the mission again and it should drop for you.
