Remember the part in First Contact when the Defiant was tangling with the Borg Cube and it was already damaged, but then the Borg Cube hits it with some sort of beam and the officer says, "Main power is offline, we've lost shields, and our weapons are gone, sir!" ?
Well that gave me an idea. In Star Trek Online, we have the ability to take our opponents' subsystems offline with abilities such as Beam Target (enter subsystem here). How about this?
Depending on how bad your ship is damaged, subsystems go offline until either:
a) Your ship is repaired with the hull heals available
b) getting out of the fight long enough for your subsystems to come back up
And here's how the mechanic would work. Say you have a Tactical Escort Retrofit, and it's down to 25% health. Your Engines, Weapons and Shield subsystems would go offline. Depending on the hull amount you regenerate with a hull heal, the systems come back up.
Engineering Team would obviously restore these systems, because it has the ability to restore subsystems that went offline anyway. Same with Emergency Power to (enter subsystem here).
Auxiliary would never go offline unless hit by Beam Target Auxiliary subsystem.
Auxiliary is needed for healing which is majorly required for the mechanic to work.
The best part is, all three factions have this mechanic and there's no difference between say, a B'rel and an Odyssey or a Defiant and a Bortasqu. And let's not forget our friends the Romulans. Their ships would work the same.
Now that I've laid this out, I would like some feedback. Please save the flak for when it's absolutely necessary.

No, those are ship injuries. They hamper your ship, yes, but what I propose takes what you need offline.

If I have hull breaches and what not, it would be logical to see some of my subsystems out of order to. It would be canon. Just notice how often the consoles in various Trek-episodes overload, but the ship manages to reroute power and fly on, almost as if nothing has happened.
Btw, why do they always blow up in their faces, shouldn't these consoles contain some sort of fuse that shortcircuit the Things before it becomes a hazardous 'in-yer-face-bomb'?

If I have hull breaches and what not, it would be logical to see some of my subsystems out of order to. It would be canon. Just notice how often the consoles in various Trek-episodes overload, but the ship manages to reroute power and fly on, almost as if nothing has happened.
Btw, why do they always blow up in their faces, shouldn't these consoles contain some sort of fuse that shortcircuit the Things before it becomes a hazardous 'in-yer-face-bomb'?
Probably the same reason they don't use seatbelts to help eliminate the needless flying out of chair syndrome.
The biggest issue with implementing such a system is currently your ship can be blown to smitherines in the matter of seconds. The damage amount done on this game is meant to destroy enemies with vastly greater hull and shield strength than an actual pc.

Because Warp Travel is not actually accelerating the ship to 1000 to FTL velocities.
Warp Drive produces a subspace field that warps space around it, which means in effect they are cutting down the travel distance rather than moving faster towards the destination.
The equipmet on the Excelsior was most likely just safety equipment since they were ready for trial runs.

Scenario: (PVE ONLY)
Fighting Borg, hammering on them, then oops invisi torp - ooh took me down to 25%, good not dead, so lets get out of range of this cube and regroup, evasives for a quick boost - oh wait engines are offline. OK, how about go down fighting, no wait weapons offline. So my options, Engineering Team - well either I don't have it, or it's on CD because I'm using TT, wait 15 seconds. EMP? well depending on the build, you're probably only going to have 1 or 2 types of these, but without the ability to move (engines offline) - the only option would be to have an EPTE on board to have a hope of staying alive long enough to get away from the borg ship before another invisi torp bombs you.
I don't hate the idea, however if 3/4 systems are offline, you become a sitting duck and you're good as dead. If there were to be some sort of immunity (limited to maybe 5 or 10 seconds) where you receive no damange when those 3 systems are offline, so you have the ability to pull something from being offline and have a chance to survive, then maybe.
Clarify - once you bring a system back up, the immunity is gone - and you can still be 1-shot.
