That actually depends on how far you have advanced in the main story. You have to play up to the current last mission in the main story; Surface Tension; to get to the point where the Federation and the KDF have negotiated a cease-fire.
A cease-fire is very different than being on friendly terms. For example, on Janaury 15, 1973 a cease-fire agreement was signed to open up peace talks with North Vietnam and South Vietnam and for the US to withdraw military support for South Vietnam; it is known as the Paris Accords. The eventual outcome? On April 30, 1975, North Vietnamese military invaded Saigon, the capital of South Vietnam. South Vietnam ceased to exist.

I'm all for keeping different factions for purely aesthetic reasons, but I think we should change all these "war with the fed" missions. Instead of raiding FED transports we should be raiding pirates that roam KDF territory, so we are protecting our empire. Instead of raiding a FED shipyard we should be hitting a renegade Gorn faction or a Tal Shiar faction or something that doesn't pit KDF vs FED.
Then there's all the "destroy FED colony" and "attack Vulcan transport" missions for DOFFs. Those should be changed. Keep the same inputs and outputs, but change it so that we're trading prisonners or making raids on slaver colonies full of Vulcans (or fill-in-the-species).
Once we have them... well that's another matter. But GETTING them shouldn't be an honorless act of war.
That's my opinion on the matter.
Depends on where you are in the story, the cease fire is only in effect (yes its a cease fire not an alliance despite what people keep claiming for some reason) for people who have completed the newest story mission which is set in 2410. Anything before that point is still during 2409 when the KDF and Federation are at war.
More importantly you are assuming that Cryptic will dedicate dev time to go back and change missions that involve the KDF. Spoiler alert they won't.
