I'd rather there be a newer, better minigame. As it is right now is just kind of pointless and mildly annoying.
The only annoying part about it for me is the "Scan 5" missions. When you scan the fifth, the "Mission Complete" thing pops up, and you have to manually match the waveform... Which is just tedious because there is simply not enough time in the "Scan-Match-Complete" to do it properly.
That /really/ has to be given more time between the different windows popping up. I can't imagine how many things I might have missed because I did not get the final waveform matched in time after having to move my mouse from where-ever it was previously.

I agree, that pop up box by the Sci BOFF is really annoying. The programers should add a wait 10 seconds command in the script to give the players time to complete the mini game. I know it is possible, as several games that allow players to make their own material (Star Trek: Starship Creator, and Starcraft as the most obvious examples) have a wait or count command that pauses the NPC reactions or mission scripts for a set ammount of time.
