It seems like we should be able to manipulate the terrain, since the devs certainly did and I remember reading that they were trying to make it so that they could actually create their zones using the foundry. For the life of me, though, I can't figure out how to do it, nor can I find anyone talking about it.
Where this comes into play most is that I'd like to make a river on one edge of my map. When I simply place a water plane, it intersects oddly with the flat ground so that I see bits of blue and bits of green. Clearly, I need to lower the ground in the area of the water so that the water plane is on top of the land plane.

Aside from using a canyon map and setting the water line somewhere below the higher altitudes, you're out of luck. There is no terrain editing or manipulation.

While you can't raise or lower terrain, you can use terrain details to build up so that the overall terrain is changed, and you can place water planes to put water where none was before.
Unfortunately, the selection of terrain details is very limited, unless you're making a cave.
While it can be done, you're better off finding a map that mostly suits your needs an making minor to moderate adjustments to it, rather than using up your budget on major terrain modifications.
You can do some fairly nice stuff, but you do have to start with an existing map that has some altitude changes to it. Pick something interesting and try putting a large waterplane above some of the lower terrain and move it up and down to see if it makes something you like.
Some of the map bases will give you something you can work with. Also, if you can work out the heights of the stuff around the river, the tower district cliffs make for good riverbanks. It takes a fair amount of work to arrange them in a way that will be satisfying, though.
