I've tested the rune in another pet and it works on my other pet but when I equip the rune onto my Dread Warrior the damage over time effect never kicks in.
After more testing it seems that the runes won't work for untargeted area-of-effect abilities and since all of the attacks of the Dread Warrior are area-of-effect, the rune doesn't work for them.
To confirm I placed the Indomitable Rune into my Helmite Paladin which also uses untargeted area-of-effect attacks and the rune also wouldn't work for that companion. Then I put the rune into my Dancing Blade and Renegade Evoker, which both use single target attacks, and it worked for both of those companions.

Companion Offense Slot: Your pet's powers that target foes deal 10% additional damage over 3 seconds as physical damage.
It would depend on how you read it I suppose, but given that it only doesn't work with AoE skills, it might be intended
